The main issue is that I'm firmly of the opinion that the whole "in order to be a perfect King, you must seal away your emotions forever and ever" shtick borders on being Too Dumb to Live — and in my mind's eye, that kind of ends up eclipsing most of Saber's positive traits.
@IANCE: You're probably right in the "I dislike her because I don't understand her" analysis, and I very readily admit that my opinion of EMIYA is colored by much the same kind of not-fully-getting-it.
That's because it goes against the Brainless Shounen Creed of Brainlessness. I'd commit genocide to see that kind of ACTUALLY IMPARTIAL leader get elected to office.

Fate/Zero actually gets into that and points out that while Artoria was the perfect King, she wasn't the perfect leader because she wasn't relatable.

That's the thing, she wasn't the perfect King, and in fact, Iskander and Gilgamesh agree that she was a terrible King, because she was not a leader.
She was a Savior, she saved her people, but she never lead them. Saber's idea of a Perfect King is a completely selfless individual who martyrs himself for the good of everyone else. Saber's idea of a Perfect King is a completely impartial ruler with no emotional attachments, who judges based on cold, hard logic.
It's important to note that Saber herself believes she failed to live up to the ideal of the perfect King and in fact, if you count FGO lore, the closest thing to the 'Perfect King' that Saber envisioned is actually Saber Alter, a cruel, despotic tyrant who is nevertheless fair and lawful. A King that becomes an inhuman monster for the sake of his country.
Iskander and Gilgamesh have a different view. Both agree that the King is the country. Basically, they make the point that the King must be selfish, the King must be human, with all their flaws and problems, because the King is his people, his country, his realm - the King is the Kingdom.
The thing with Saber's wish is that what she does basically invalidates the belief everyone had in her. Merlin, Lancelot, the rest of the Round Table, even those of her people who stuck with her even during Mordred's rebellion, they all believed in her and thought that she was as good as it gets in terms of Kings, and her wish basically says "screw you guys and your support", because Saber's first love is Britannia.
Basically, her belief of what the perfect King should be is a bit naive and too overly idealistic. It's a nice thought, but the result of that was a King that people began to believe simply wasn't human.
These days, if we had a president like that, we'd think him a robot.

True, people wouldn't be able to understand such a ruler and would probably eventually revolt because people are, by and large, idiots but even so. Of course, this is assuming most people would even care. In the case of the United States, I wouldn't be surprised if the only things most Americans know about President Obama are his name and skin color with a few bits and pieces here and there that may or may not be true.
Of course, if someone like Iskander was the leader of a nation in this day and age, he'd almost undoubtedly be well loved by his people but I'm not too sure if his policies would be liked.

Well there were flaws to all of their methods.
Saber's were already pointed out, but the kingdom she created lasted.
Iskander was a great guy, who people loved, but once he died, everything he built went to shit I believe.
Gilgamesh....well, he's an asshole. I'm sure there were more problems with his rule even after he met Enkidu, but lets be honest. There's little else to say about him.

Because of his monopoly on the magic and technology in his vault, after his reign, the technology and magecraft in Sumeria only went DOWN, and it became established canon in their belief system that humanity started with all knowledge (which Gilgamesh owned) and can only LOSE knowledge and power as time went on. This theme of decline extends all the way to the present and future of the Nasuverse. Gilgamesh was such a lousy king he essentially cursed all the world with his death.
