For starters, Fate/stay night is a Visual Novel, not a Light Novel. Second, Gilgamesh acts more or less the same in Zero as he does in the original. The only difference is that he knows the truth of the Grail in FSN.

Didn't Rin do something to transfer a small piece of her crest to Shirou in Heaven's Feel? I think it was supposed to give him a slight resistance to the shadow or something for a few days before it disipated. I'm not sure if this count, but Zouken was able to transfer part of the Makiri crest to Sakura via the worms so it is possible. Granted it would be a few decades of reasearch to create a method withnless unplessa

Tokiomi is dumb, but he's not evil. He doesn't give Sakura to the Makiri 'cause he wanted to be rid of her. It's actually a form of parental love in his eyes, giving her a better position as heir to the Matou/Makiri instead of having basically nothing as a simple member of the Tohsaka clan. He probably also feared it'd breed resentment against Rin because Rin got everything and Sakura got nothing.
This wouldn't be such a big problem if they'd gotten how to have two crests from the Edelfelts along with everything else they stole.

Yeah, I think it's said that if the Association was actually aware of all the Crest Worm stuff and how deeply entwined it is with the Matou family's magecraft, they'd be hunting for every last worm of Zouken's existence faster than you can say "Sealing Designation". Apparently mainstream Magi do have morally/ethically admirable standards that they hold themselves to.
