The Fantastic Voyage isnt exactly an unknown film. Hell, The Simpsons spoofed it in one of its Halloween episodes.

I don't think "I never heard of it" is a valid reason to change a trope name. No one is born knowing everything there is to know about the creations of mankind.
If it was "nobody's ever heard of it" then I'd agree with renaming it. But if a show winds up being spoofed on The Simpsons, I'd say that isn't the case.

I've gotten used to the name myself, but when I first came around, I had no idea what made a voyage so fantastic. It was only when I got to the article did I remember it was the name of that movie where they go inside of someone.
So I don't think it needs a rename, but a clearer name might be better.

It's good that the description on "Fantastic Voyage" Plot has an explanation about where the trope name comes from, but I think a trope name that referenced the idea of the trope would be more effective. I had never heard of The Fantastic Voyage, and it doesn't even have a trope page here, so the general public is probably unfamiliar with the Trope Maker/Namer.
I like the title idea on the discussion page, The Journey To The Center Of The Brain, except maybe it's a bit long, and sometimes the travelers don't go to the brain.
