She/TheyPhantom Pain is probably the only Metal Gear title aside from Rising that openly encourages (and in a few cases, demands) players to use lethal force. This is even pushed by the scoring system. While you do lose several bonus point awards at the end of a mission for killing enemies and being detected, the single largest influence on your score is the time taken during each mission, essentially making speedruns the most effective means of obtaining S ranks. You could very well be a loud brute blasting your way through the whole mission with a total disregard for stealth, but if you accomplish the task usually within less than 10 minutes (and perhaps complete at least one secondary objective), you're likely going to be rewarded an S rank.
Oh yeah, and the Skulls? It's EXTREMELY difficult to take those guys down with nonlethal force without cheesing the AI or game mechanics. Also, the mission A Quiet Exit is a pain in the ass to complete without killing anybody, especially when you're going for that damnable secondary objective requiring you to Fulton extract all of the enemy vehicles.

Of course it is sort of finalizing the descent into villainry so actually killing people seems to be the thing.

This video was WAY more informative than I thought it'd be - dropped a few surprising pieces of info that I never knew of.
The biggest tidbit was in regards to MGS 2. Sons of Liberty was originally supposed to take place in Iraq, with the S3 plan being some convoluted plot to repeat both the Iraq War (Operation Desert Storm), and by extent, Solid Snake's first missions during the war prior to N313 Intrude (aka the first Metal Gear). Oh, and here's the wild part: Kojima had this in his head BEFORE the September 11th attacks in NYC!

Of course he had this before the September 11 attacks. The game was released in early November 2001, a mere two months after those attacks; the Bowdlerization caused by the removal of so much potentially offending content (e.g. Ocelot explicitly admitting that he intentionally crashed Arsenal Gear into Manhattan Island) is a major reason why the final result turned into a Gainax Ending.

She/TheyI still stand by my opinion that MGS 2 is the best in the series precisely because of how prescient it was towards the future, and how it was one of the first, and still one of the finest examples of a "game about games".
Best in terms of meta-narrative and overall cultural impact? Definitely, hands down.
But in terms of gameplay and story? Nah, MGS 2 wasn't a dull game by any means, but the controls haven't aged well and some segments were more annoying than fun. I'd give it to MGSV; that game handled as smooth as butter at all times.
And story? That's an easy one: MGS 3: Snake Eater. It's also probably the only MGS game that you can play without touching any of the others and walk away relatively satisfied. It has the best soundtrack too: the Snake Eater theme song somehow managed the impressive feat of being simultaneously so cheesy, yet emotional and nostalgic all at once.

And while 3 does have the best traditional narrative, 2 has the best meta narrative, and also leaves me feeling much more satisfied and uplifted by the end, whereas 3 just leaves my emotionally drained.
Not dissing MGS 3 at all, as it's my second favorite in the series. I just feel 2 is a bit stronger.
I feel like the meta narrative aspect makes it more important and worthwhile, honestly, especially if we take the larger game medium into account.
Except a pachinko machine anyway.
