I have this character (who is kinda the daughter of God...) who was raised by a single mother. The character turns out to be lesbian. I'm worried that people will think that I'm saying that not having a dad makes girls gay. Way of avoiding these accusations?

Oh, come on. You can't go around worried about every possible unfortunate implication people mightsee in your work.

It doesn't seem like a conclusion you would naturally leap to. So unless you've got other stuff in there that makes it seem like that's what you're saying, I wouldn't worry.

some people will naturally misinterpret whatever you say/write

and that's fine/expected/hilarious don't be afraid of it, but be aware of potential subtexts

If you're honestly worried about it, have side characters who are in a similar situation, but end up completely different.

Don't worry too much about possible Unfortunate Implications or you'll drive yourself crazy.

Unfortunate Implications are overrated and a danger to truthful social communication IMHO. Just stick to writing what you want to write. If you are being hired to write things, well, that's another story. But even then. Your hobbyjob is to write stuff. It falls not into your responsability that some soul in Seoul or Massachussets may, eventually, under some circunstances, feel theoretically offended by any, some, or all of the things that you happen to write.

Alternatively, Unfortunate Implications can be a legitimate concern, and it could be a possibility. It all depends how you handle it.

My advice is to either show someone who is homosexual in a happy family, or a single mom family with a kid who is NOT homosexual.

The reason things become unfortunate is because there is nothing to contrast it. One useless female is ok when there are five females that are competent and prominent. Not when that one useless female is the only one present.

Well another character is a girl (and her sister/creation) Josie's (the child of god's) relationship with her mother is important to the story, and Satan is (well likes to be) a woman.
