Magcargo, because Magcargo had an awesome movepool and unique typing back in GSC. Oh, and he's a lava snail! Of course, Magcargo has always been a sad sack of fail in the competitive ring, but I love him anyway. I was really disappointed when Gamefreak didn't give him some sort of cool upgrade in the 5th Generation, since something like Solid Rock, Sturdy, or a new ability would have really given Maggy some love.

...Even after all this time, I'd have to say my favorite is probably Charmander. I freely admit there's probably some Nostalgia Factor in that choice, but hey, nothing wrong with that. A Charmander was my first choice way back when; years later, Charmander remains my first choice whenever given a chance to pick one. I still have my collection of Charmander and Charmander-evolution merchandise, too...
I also like Eevee and its evolutions for the versatility, and have done the cliche 'Eeveelution' run in various games, but Charmander is still my first favorite.
Gengar. Awesome special sweeper who saved my ass so much, he was basically the best pokemon on my team cause I always knew I could count on him to open the team and deal damage no matter whom he faced (this is all 3rd gen btw).
Add the giant evil grin on his face...and man what's there not to like about him?

Furret! I played Silver barely knowing what Pokemon were in store for me, the first Pokemon I caught was a Sentret, it evolved early, I loved it and it loyally stayed by my side ever since. Also, I can just kinda identify with it. I mean, Pokemon have some sort of personality by design, and Furret just seems like this simple-minded but ultimately clever, fun-loving and cuddly guy.
Sapphire, I played with really next to no idea of what was to come, and when I saw Ralts, I just knew that that thing would turn into something glorious. And I was not disappointed. Seeing Kirlia evolve into something so beautiful was pretty much one of the best things ever in the history of gaming. So the other first place goes to Gardevoir!
And the third... is FUCKING METEOR, BITCH

I also love Flareon (and I'm pretty pissed of Gamefreak's treatment of the little critter each Gen that passes), and like Houndoom a lot too.

I had one called Blubelmont, which is random gibberish that I think suits Surskit really well. ... Of course, Surskit is unusable, so I kinda had to evolve it.
Masquerain is actually not all that weak, though. More like really mediocre. In the fifth generation, it actually becomes pretty potent. It's always had a good movepool, and with Intimidate, it has some usable defense. With the new addition of Butterfly Dance, you can really tear your opponents a new one if you can set up.

I always have had a soft spot for Mewtwo. Badass, powerful and gets his own unique move in the fifth gen. Despite the nerfing of the psychic type, Mewtwo is still one fo the strongest legendaries in the game.
