The ending of Majora's Mask.
Alrighty, so after what seemed to be an endless recursion of utter monotony, I finally defeated that creepy demon mask and saved the land of Termina from Armageddon. Time to head back to Hyrule and continue with my search for Nav-hey, why is the Deku Butler mourning in front of that crooked tree? He did mentioned about having lost a so- wait a damn minute. You mean to tell me that that tree is his son? I've spent a huge chunk of the game playing as the spirit of his deceased son?! Majora...!!!

In Twilight Princess though, when Midna is at the verge of death and hanging helplessly on your back I felt sad. The sad music that plays througout the whole thing didn't help :(

Eating a Vanilluxe will give you frostbite.When the mayor dies in Drawn To Life. Did not see that coming, and it made for much wibble. Also made me really want to kick Wilfre's tail.
Birth by Sleep takes a dark turn towards the end of Ven's story. One moment you're just heading along, kicking ass in Neverland, you head around to Yen Sid's tower and head off to go save Mickey's ass from the fire, when BAM! You learn where Vanitas comes from, and that Master Xehanort created him by ripping Ven's goddamn heart in half. They actually show you, with Ven's theme playing all the time. But wait, it gets worse, because immediately after that Ven goes to Master Eraqus for answers, and the man (who for all intents and purposes may as well be a father or grandfather to the lad) promptly tries to murder him for the good of the universe. If it wasn't for Terra's Big Damn Heroes moment, well... Terra's campaign is even worse, because we skip straight there after a quiet little interlude at Destiny Islands with a nice little Heartwarming Moment, and then we have Terra dueling his surrogate father and weakening him enough for Xehanort to kill him. Doubles with a bit of Mood Whiplash as well.
Outside of Square-Enix, probably the entire ending sequence of MGS 3 counts. Unlike previous Metal Gear games, this wasn't very dark; sure, there was the usual Metal Gear fare and you could be a murder machine if you wanted, but Snake's a geeky, awkward and somewhat adorable in some cases, with a lot of silly humour and light-hearted moments througout the game. Then we get the ending sequence and the final fight with The Boss. Anyone who's played MGS 3 (or Metal Gear, really) knows about that ending. -sniff-

Against all tyrants.If you aren't a good leader in Mass Effect 2, your team members will die while you're playing through some of the final levels, which are actually pretty easy. You'll just get these short, horrible cutscenes showing the painful deaths of your team members.

The Normandy explodes. Cut to Shepard, floating through space, air venting from punctures in his suit. You hear him struggle to stop the vents, writhing in agony as he's slowly asphyxiated. Then the breathing and the struggling stops. Silence as Shepard's lifeless body floats away.

Both games end up with the main character realizing that once they have done whatever they were brought to the Mystery Dungeon world to do, they will inevitably disappear from existence. The hero from the first game was more of a destiny thing. The second game had the hero come to the present in order to prevent his/her native Crapsack World future from taking place, although he/she loses their memory during the time traveling process until he/she is temporarily forced back to the future against his/her will by an antagonist.
Made even more sad when you see the partner's reaction, along with all the supporting characters.
There's also Megaman Battle Network 3's ending.
Megaman.EXE/Hub Hikari and Lan Hikari just defeated Alpha, aka the sentinent form of the past internet structure. They still have to escape from Wily's sinking island, but they believe they've already won.
They're a few steps away from exiting the network and being able to escape in the physical world... But they just defeated the core. Parts of Alpha were still alive, and it does everything in its power to bring the two down along with it. The two are captured and are about to be absorbed into nothingness. Megaman has no choice... He says he's going to sacrifice himself by overloading in order to give his brother a chance to escape. Lan protests, but Megaman tells him to keep on living, this time without him. Then he overloads.
Lan wakes up back in the physical world with the rest of his friends, but with no Megaman in sight. He doesn't want to believe he's gone, but Wily's castle is about to sink into the ocean. Many of his friends don't want to believe that he's gone too, but one of them yells out, "Do you want Megaman's sacrifice to be for nothing?!" And thus Lan has to leave...

Live A Live. Okay, so I've gone through a bunch of fairly formula stories: Ninja sneaks through the castle and saves the revolutionary, Cowboy saves the town and is called after as he rides into the sunset, little robot saves the ship after some pretty scary murders, so now I've got this shiny new Medieval Chapter, and I'm going to save the princess from the demon! Wait. My mentor died? My best friend died? I accidentally KILLED THE KING!? My best friend set me up and faked his death!? Well, at least there's still one person who believes in me- Oh god. Why. The princess is not supposed to denounce the hero in his darkest hour and then commit suicide! That doesn't happen!
None of the four possible endings to the last chapter work out well for him, either. It's just. Wow. How could everything go so wrong so fast?
