Dr. Waggner sent Karen to the Colony because he thought that Eddie had bitten her during the attack
After learning of the circumstances of her trauma, he sends her to his camp where every other person in there is a werewolf and attempts to learn more about her attack in therapy sessions. She's there because he thinks she's just waiting to have her initial change in a somewhat controlled setting.
