This series takes place in another cyber world, the Kaiju Eugenicists are formed from remnants of (or were created by) Alexis・Kerib, and Gauma is the mind of Dynazenon/Dyna Dragon separated from his body.
All this makes sense when you think about it. The Hyper Agents detected criminals in a cyber world and sent a Hyper Agent, Dynazenon, to investigate. The Kaiju Eugenicists discovered Dynazenon and overpowered him separating the mind from the body by accident instead of killing him. The amnesia Gauma has is because most of his memories are in Dynazenon, and when he woke up he assumed someone had left the trinket that Dynazenon changed into for him, the bits about BEING a Kaiju User is actually what little is left from his original mission about FINDING the Kaiju Users in this world and apprehending them. Plus, he has a part of the title carved into his face so that's got to mean something. As for the Kaiju Eugenicists, the phrase they use when they find Kaiju is INSTANCE DOMINATION, leading one to believe they either are weakened parts of Alexis, or creations of his.
  • Meta-wise, there may be a few more things that possibly confirms this theory:

1) At the end of the firs Gridman series, Akane in the real world is seen as live action. Following this logic, since everything in SSSS.Dynazenon looks like an anime then this means that it should also still be in the computer world.

2) Anti's transformation into Gridknight still has a digital effect to it, which if he were actually in the real world then this effect wouldn't quite make sense.

However, there is also information that could debunk this idea. One example is that Anti and Second enter the digital world through the same type of portal as entered by Gridman when he left to visit Tsutsujidai. Because they leave via the same methods (portal), there's no real evidence to point towards this theory being true or not just yet. Nor does it being an anime means that it isn't the real world since it could easily just mean that Studio TRIGGER wants to continue making anime.

Gridman and the Neon Genesis Junior High Students will appear at the ending episodes
Gauma mentioned someone gave him the statue that summoned Dynazenon. The reason they come is because an enemy they were chasing appears in the world.
  • Jossed. None of them appear during the finale.

Dynazenon is a powered-down version of Dyna Dragon
Just like how Gridman and the Assist Weapons' new forms were the result of Gridman's powers being split up, Dynazenon is just Dyna Dragon after its powers have been split up. Dyna Dragon's gold chestpiece is visible on the Dyna Soldier mech, and Dynazenon's Dyna Rex Super Mode is effectively Dyna Dragon in all but name.

Chise will pull a Face–Heel Turn
There are two scenes in the opening to suggest that Chise might become an enemy at some point. The first one shows glowing red eyes appearing behind her while she smirks. The second comes when all the characters are pull out their machines in front of other people; Gauma pulls his out in front of the Kaiju Eugenicists, while Koyomi pulls his out in front of somebody in a school uniform that looks just like the one Chise was wearing in her reflection in an earlier scene.
  • Jossed. Chise never turns against the team.

Yomogi is Gridman
Additionally:
  • Gauma is Dynazenon.
    • Jossed on both accounts. They are both separate entities.

Chise is a Kaiju formed By Koyomi's Regrets
Something is really suspicious about Chise, as the previous entry states the opening implies she will become an enemy. In episode 4 it's stated kaiju are formed from people's wills and seems to imply they aren't usually hostile without outside influence. Chise follows Koyomi around like a ghost, even when he thinks she isn't there. She also seems to get upset whenever Koyomi tries to branch out or interact with other people his age, and is constantly reminding him that he's a NEET like shes making sure he doesn't break out of it. She is also able to pilot the Dyna Soldier, which seems strange as she was not originally selected, but it'd make sense in the context that she is an extension of/connected to Koyomi. In the opening is seems to show Koyomi confronting Chise so perhaps its showing him overcoming her bind on him.
  • Episode 5 adds to this, its shown that Chise greatly parallels the implied source of Koyomi's stress: Inamoto. They both have a beauty mark, they are shown wearing the same middle school uniform, similar bubbly personalities, and they shares a Meaningful Echo of the line "want to see something neat". Additionally Chise seemed very upset when Koyomi said he had plans, and we got a lingering shot on the fact the Chise's arm remained covered up at the pool, but both of these things could mean something else.
    • Jossed. Chise isn't a kaiju, but she tames a friendly one.

Chise is a kaiju, but will be a benevolent creature, with Koyomi's true threat being Inamoto.
Bouncing off of the previous WMG, Chise is likely to be a Kaiju given the shot of her staring at her own reflection with a grin while a pair of sinister eyes open up behind her. However, Episode 4 and Episode 5 imply that the person Koyomi is facing against might not actually be Chise. Both episodes feature flashbacks to Koyomi as a student alongside a younger Imamoto, long before she ever got married or started working at the supermarket. Imamoto is shown to have a darker edge to her in these flashbacks, breaking a school window and convincing Koyomi to keep quiet about it, on top of suspiciously asking if he "wants to see something neat." She's also wearing a school uniform similar to that, like the person Koyomi is confronting in the OP, has a bright red bow. It's entirely possible this is building up to her being Koyomi's personal antagonist (like the Kaiju Eugenecists for Gauma or Yume's trauma from losing her sister). Meanwhile, Chise might stay friendly to both Koyomi and the Dynazenon crew, continuing to support them even if she turns out to be a Kaiju.
  • Jossed. Chise isn't a kaiju, but she tames a friendly one.

Mei is not real, but is part of Yume's coping mechanism
Yume is incredibly close and intimate with her best friend Mei (enough there is some implied Les Yay there). But we never see Mei except when she and Yume are alone. Even at school, in spite of the fact Mei is wearing the same uniform, we never se her when Yume is having lunch with Yomogi, for instance. Where is she at lunch? Instead of being real, she is an Imaginary Friend and part of Yume's coping mechanism. Possibly she's even an image of her dead sister.
  • Jossed. Mei is very much a real person.

Kaiju Eugenicists are actually Kano Minami
She survived her suicide attempt, but her psyche was shattered from her, creating Onja from her Id, Juuga from her Ego and Sizumu from Superego, and Mujina being her empty husk. Her lack of her own wish and rapidly taking those of Onja when they both control a kaiju, and Mujina looking like aged-up Kano with changed hairstyle point towards it.
  • Jossed. Kano and the Eugenicists are two separate entities.

The little grey bean things spawn Kaiju on Earth
They were shown dropping from the sky in the first first episode, probably at the same time Gauma and the Kaiju Eugenicists were revived. In the OP it shows a kaiju seeming to eat one, so maybe they instead power them up. However the one Chise has seems to be growing and as stated several times on this WMG page: glowing red kaiju eyes appear behind her. Maybe the bean grows into a kaiju she controls. The beans spawning kaiju also makes sense given that them falling to Earth coincides with Kaiju starting to appear.
  • Additionally I think that the person who dropped them at the very beginning is the woman Gauma is trying to find.
  • Confirmed. The seed in Chise's possession became the kaiju, Goldburn.

Team Dynazenon and the Kaiju Eugenicists will team up to fight a worse villain at the end of the Series
With how much the Kaiju Eugenicists are fleshed out and shown not to be completely evil, it's hard to believe that they will stay antagonists for the entire series. I think the late game villain could possibly be a corrupted Chise, or possibly Alexis.
  • Jossed. The finale puts Team Dynazenon ft. Gridknight against the Eugenicists combined into a giant Kaiju.

Gridknight and Dynazenon will combine at some point
Considering that Dynazenon is named after two different power ups from the original Gridman series, seems like it's foreshadowing that it can combine with Gridman (or rather Gridknight in this case.)
  • Confirmed, but they need a third component, the kaiju Goldburn.

Someone is using Instance Abreaction on the tiny monster stones.
Rather than bothering to manipulate someone into making kaiju figurines, the user instead used Instance Abreaction on much smaller, "kaiju stones". One benefit is that the kaijus can be easily re-used, but must regenerate, explaining why the tendrils of the stone that Chise took grew in length.

Chise is someone who is trying to escape reality just like Akane from the previous series
She could be a girl who is a Chuunibyou irl and gets picked on because of it, resulting in her wanting to live in a fantasy. Here's the clues.
  • 1. She doesn't go to school and somehow hasn't gotten in trouble for it.
  • 2. She just so happens to be practically attached to the hip to her "cousin", Koyomi, who is one of Dynazenon's pilots.
  • 3. She conveniently has the ability to pilot parts of Dynazenon.
  • 4. The nonsensical nature of Gauma and the Kaiju Eugenicists' backstory and plans sounds like something a Chuunibyou would come up with.

All the Kaiju Users are humanoid Kaiju
When ever Yomogi attempts to use Instance Domination we get shown a brief flash inside a kaiju. It’s unclear if this is inside the kaiju he was attempting to control, but given Yomogi’s reactions it seems like it was inside himself. This theory would also extend to the Kaiju Eugenicists, Gauma, and possibly all the other Dynazenon pilots. The Eugenicists being kaiju would explain their motivations to destroy the human race much more, as they see their own race as being superior to humans. This would also justify how they were revived, since its shown kaiju can be brought back to life in Gridman.
  • Partly true but mostly jossed. Sizumu is the only one who's a kaiju, which is also why he doesn't eat or sleep when all of the other Eugenicists do.

Gauma will die at the end of the series
Gauma has many different death flags, one being the worsening mark on his back. The ending song of the show also prominently features the other members of the group, with Gauma only appearing in a scene at the beginning of it. I'm guessing he'll make a heroic sacrifice and then ascend to a higher plane of existence to join the princess he's been looking for.
  • Partially confirmed, though this is ambiguous at best. Gauma does die in the end, though he does not meet the Princess. However, he was spotted in the background behind Yomogi after the three month time skip.
  • Not only has he been spotted behind Yomogi, he's likely the one who's moving Dynazenon in the end, as no one else was seen piloting it at the time.

This world the show takes place in was made by a dying Gauma’s desires
Sort of ties into the above theory. But episode ten heavily alludes to Gauma’s last minutes having a big importance. And shows Gauma on the other side of the screen and images of him flash to Mujina. But after the kaiju is defeated we are still shown Gauma dying despite him seemingly breaking out of it. If you think about it the world of the present he’s in now is a perfect world to him:
  • He cannot control kaiju in this world, which was something that caused a huge clash in loyalties to his country and beloved princess.
  • The Dynazenon pilots *greatly* mirror his former allies of the Kaiju Eugenicists, but they’re all working together to destroy the kaiju that caused him such pain and regret.
  • The Kaiju Eugenicists aren’t particularly evil, and are often shown enjoying their new life without causing much conflict to Gauma.
  • The city is always mysteriously okay for the most part, despite constantly being destroyed and not ending up like the city did in Gridman without resets.
  • Gauma was wearing a different outfit when he died and was not in possession of the dragon statue.
  • The Princess could have revived him and granted Gauma his dying desires.
  • Knight always targets and attacks Gauma as if trying to snap him out of something.
  • Knight protects the computer world, not actual reality.

Sizumu is the real villain of the show
There are multiple points in which he comes across as more suspicious than his comrades:
  • He's gone on record as saying that real Kaiju-users don't need sleep, even though every other Kaiju-user has fallen asleep at least once.
  • He tells Yomogi about how he thinks that people would be happier if they weren't bound by stuff like connections.
  • While the other Eugenicists were not intending to disappear in Episode 10, he welcomed it with open arms.
  • During Gauma's flashback dream in Episode 10, he's the only Eugenicist that's never in focus.
    • Confirmed. Episode 11 and 12 reveal Sizumu is the real villain.

The meaning behind Koyomi’s new scar
In episode 10 Koyomi gains a scar identical to Gauma’s while trapped inside the Kaiju, and it remains after breaking free of it. It must be relevant since the show draws specific attention to it, as well as to the scar Gauma already has. I have some different theories on what it could mean:
  • The other pilots will gain a similar scar in the following episode, and Koyomi just got his now. Although this might be unlikely, as this episode gave the perfect chance to give Yomogi a scar but they didn’t.
    • Confirmed. All the other pilots gain similar scars by the end of the show.
  • Given Koyomi and Gauma’s bond and how they always get framed together in a similar manner as Yomogi and Yume, Koyomi will be the one to save Gauma from his impending death or help resolve Gauma’s character arc.
  • Koyomi is somehow connected to the princess. When Gauma tells Koyomi about the princess, it cuts to Chise looking serious as if she knew something about it. We also never see any of Koyomi and Chise’s other relatives, and its unclear who either of them live with, if with anyone, which makes their existences feel precarious. He was also specifically targeted by Dynazenon.
  • Koyomi could be in possession of the amulet shown in the opening, his room has a ton of stuff everywhere not unlikely that it might be hiding there.
  • Somewhat unrelated but Koyomi is the only character with pure blue eyes, which are almost always covered. Maybe it’s significant since blue eyes were important in Gridman and is generally a sight of humanity so it probably means something.
  • Maybe it just means that they're all Hyper Agents now, like the Neon Genesis students.

The Princess did came back via reincarnating as Kano
  • Gauma's main drive in the series, other than kicking the asses of his former Kaiju Eugenicists comrades, is to find the Princess. Sadly, that was never fulfilled and it's implied that because she isn't like Gauma and the Eugenicists and can never return. However, what if she did came back by reincarnating as Yume's sister, Kano.
