• You can find an ECHO recording of a man and a woman on the run and the man is crashing into a fence. What does he say? "What's the matter, Debra? Never taken a shortcut before?" Funnily enough, his name is also Shaun.
• One of the JTF officers involved in repairing the dish antenna is named John Reese.
• One ECHO recording with the name "Nate Dragon", who is listed as a historian with multiple high profile thefts from museums on his profile.
• Another ECHO recording of a rooftop party features the bald chemistry teacher William White who also operated a car wash and the unemployed, hoodie-wearing young man with a criminal record, Jonathan Pinkman.
• On of the many wall murals that can be found in the game suspiciously resembles the art style of Adventure Time.
• The Turtle Bay Safehouse "The Firewall", is a Ubisoft office which contains many self references to other Ubisoft games.
• One of the wanted posters has a note mentioning that the lost person was "last seen screaming 'wubba lubba dub dub.'"
• In Stuyvesant, you can find the body of a JTF soldier sitting in a sofa strapped to the roof of a car, a subtle reference to Mr. Bean.
  • Related, the Papa Bean pizza places dotting the city feature a picture of Rowan Atkinson as their logo.
• In Pennsylvania Plaza, you can find a pizza box with a pair of nunchucks lying atop them.
• An ECHO in LMB territory involving the PMC group informing residents that they have taken control of the district and to obey their orders. A near by pedestrian has a note regarding his place of residence as being "Lives in a van, down by the river"
• In Turtle Bay (during Part 1 of the Missing Person's mission for Bernard Gamble), you can find an ECHO recording that features Bernard standing near an LMB soldier named Conner MacClaud who is dying due to blood loss from a cut throat.
• The overall plot of the game is the plot of the book Rainbow Six; a bioterror attack aimed at wiping out the world's population to preserve nature.
• In the Underground DLC, the player can explore all manner of new and interesting locales in the tunnel networks beneath Manhattan. Including a bank vault full of gold that someone has breached with a drilling machine.
• In the Queens Tunnel Mission against the LMB, you can find a red semi truck hanging over an overpass. Careful inspection of the cab reveals some graffiti; "Red Ones Go Faster".
• At the West 42nd Street Police Station, you can find a bloody baseball bat wrapped in barbed wire propped up outside one of the cells.
