Partially answered, but in the Interquel, Miles flees into the forest, and takes shelter from the rain in the cave, in there Cream stumbles upon him, which after some interactions they become friends and even got his nickname Tails from, then Cream drags Miles along to see Eggman in action, while having a shot, fallen, and crushed near-death experience, he then hitches a ride on the ladder placed in big robot's leg, and disables it from the inside, then spooks Sonic half to death when he opens the hatch, and introduces himself as Tails. Then something happens, that makes Miles kill Eggman, and be putted away into prison, as he devolops hatred for the planet.
How did Miles' relationship in the Interquel with Cream ended?
In an SonAmyInterquel, she just appears to make Amy perform to the rebels.
In another official art, he is seen hugging her in the field of flowers. The context is unknown. While in another interaction with Cream, he is seen acting way differently.

He went there at night. Still bloody from head to toe.
It took him Two Hours to set it up.
Somehow the blame was casted on Leo Tenebris than him, maybe because he set the fire at their homes first to cast the attention from himself?

In the offical solo adventure game Tails Adventure Tails is seen using Incendiary Napalm Bombs at his disposal, but is quite unlikely that it was it, because Napalm is a really heavy mix, and would have just instantly burned everything to the ground on top of all, it would definitely not be a quiet device to use in the dead of the night.

He built his robots using Egg-Man's disapointments, and is now getting back at him.
The gun theory although has it's flaws, like why Miles is then seen bloody from head to toe when Sonic lashes out on him, but he might have killed him at close distance then.
What triggered Miles to kill Egg-Man?
All that Miles says is that he did it because he was a huge ploblem to Sonic and wanted to show how cool he would be by eliminating him.
It can be many things that triggered him, either someone important was hurt to him, and maybe the fact Egg-Man was using small animals as batteries, resonated with him because of his killed bird pet so much, that he killed him.
Or the fact other people got hurt with his assaults on the city, remember Archie Comics, where Bunnie the Rabbot gets literally robotizied in order to stay alive, this might trigger another panic attack from Miles, since he wouldn't like people getting hurt and staying passive idly got only people killed infront of him.
Was Miles ever punished for the previous crimes he commited?
Seeing how Sonic didn't react to Miles' presence when he first saw him in the Interquel, while he somehow knows his true name in the Original.
Maybe when he got acquited for Egg-Man's murder, they did a background check on him, and as such everything that he did back there in the village, resurfaced.
Seeing how the Villagers, were offered shelter by Sonic, due to Miles' arson. They probably could have seen him at some point and recognize him earlier than the background check would have did.
Miles would NOT be glad seeing them still alive.
How did Miles escape from his prison?
Seeing how Miles is an Kill Everyone On Sight kind of guy, he would probably not leave the prison quietly, without torching it first, like he did with his village, and the futurely doomed city.
He has the ability to fly with his tails, he could have gone out of the perimeter using it.
He also has the reflexability of building things, using just one tool at hand.
When the flashback about him escaping the prison gets mentioned, it just makes an small electric sound as Miles' face turns to evil one.
