How exactly is anyone who witnessed it going to explain Timmy's disappearance/"death" to his parents, friends and family?
Also (and doubles as Tear Jerker), since Timmy is now a fairy and immortal, he is obviously going to be outliving his (human) family, his friends, and Tootie. Not only is he going to have to eventually watch them all pass away, but he also will have watch all other mortals that he might become close with pass on too. Who Wants to Live Forever? much?
Though on the upside, he'll always have Cosmo, Wanda and Poof to keep him company. The fridge horror still stands though.
Okay, so if Timmy's a fairy now, why doesn't he just, y'know, poof himself back into his human form? Also, now that Timmy is of a species where males are the ones who give birth, who'll give birth to his and Tootie's future children?
The twins in this movie are supposed to be stand ins for what would have been Tommy and Tammy, so maybe Timmy and Tootie never have children.
