* TheyWastedAPerfectlyGoodPlot: Judging by their interactions, character designs and plot points, many savvy viewers were tempted to believe Morisaki would be revealed as Asuna's father at the end of the film. [[spoiler:He wasn't. However, a popular impression is that it would have been a chance to create a stronger and more dramatic plot.]]

Shin does similar feats later on (good fighting skills, leaps great heights); the implications are that it's part of their training in fulfilling tasks for the village they live in.

* BigLippedAlligatorMoment: Strangely enough, Shun's very introduction scene. It shows him ''slicing'' a monster's leg open with a spinning kick and leaping down several dozens of feet without any harm, two supernatural abilities the viewer will probably assume as a part of the established lore of the setting; the problem is that they are ''not'', as the film proceeds to forget them completely and to show the rest of the Agartha natives as regular human beings without any discernible superhuman trait. What they are those skills or how he got them are both left unexplained.

* TheyCopiedItSoItSucks: Although the movie got bright reviews thanks to its story and animation, a regularly pointed shortcoming was that it adheres so much to the classic Ghibli tropes that it feels like a deliberate mishmash of some its best known works, namely ''Anime/CastleInTheSky'', ''Anime/SpiritedAway'' and ''Anime/NausicaaOfTheValleyOfTheWind''. Shinkai himself acknowledged this cultural heritage, naming ''Castle in the Sky'', the film which ''Children'' was noted to resemble the most, as his favourite anime film.
