Sephiroth has dealt with people of similar speeds to Vergil, and as shown with Yamato struggling against Rebellion and Lady's rocket launcher, it can't cut through everything. Sephiroth, as shown scaled to Zack Fair, has been able to output greater strength than Vergil's strongest shown feat of punching Beowolf even before he merged with the Lifestream and Jenova, which would likely be even greater. In addition, Vergil's healing factor, while impressive, had its limits and could be overtaxed with enough damage. Meanwhile, Sephiroth had healing options that were only limited by his pool of magic (As in, not at all, since the lifestream gave him an unlimited pool of magic anyways.) and time, which could be bought thanks to his illusions distracting Vergil, who has shown to be vulnerable to illusions in the past that even led up to his demise.
