While chances of this is slim due to the movie being a BoxOfficeBomb, here's an idea on how it could go down. Snake Eyes brings back Storm Shadow to the Arashikage Clan so they would help him. But Storm Shadow attempts to kill his grandmother, but [[DoomedByCanon Hard Master]] [[HeroicSacrifice takes the hit]]. In the end, there'll be a climatic duel between them, which ends with Storm Shadow slicing Snake Eyes' throat. Snake Eyes was brought back to the Clan to be healed, but permanently lost his voice. As a result, Snake Eyes gives up on Storm Shadow, leading to their traditional animosity.

Despite being portrayed by an Asian actor, this version of Snake Eyes still be American-born to justify the actor's British descent. So like all versions, he will still be ignorant of Japanese culture (whether or not this version is of Japanese descent) before being adopted into the Arashikage Clan.
