The old system is back, but its not magical girls that become them. Once an Incubator is no longer able to withstand whatever it is Homura is doing, they turn into witches, albeit less powerful than ones made from magical girls. This thus finishes the karmic punishment Homura was wrought upon such a ConsumateLiar race (lies of omission count as lies for this purpose), with magical girls "pushing Incubators off the cliff" rather than the other way around. The oppressor has become the oppressed, [[{{KickTheSonOfABitch}} and the Incubators 100% deserve it for being the cause of Rebellion]].

[[WMG:Madoka will turn evil in the sequel.]]

Madoka will eventually end up remembering everything. And she will be so disillusioned by Homura's betrayal and one upping that she will become a {{Knight Templar}} with a side of {{The Evils of Free Will}}. She will end up humiliating Homura in a brutal way and basically embrace {{A God Am I}} to the point where Sayaka rebels out of horror and disgust.
* At this point she becomes a being more powerful than both her Gretchen ''and'' God forms.
* Alternatively, it could be that giving Madoka her powers back, when Homura's filled with despair and curses while linked with the Law of Cycles, would result in Madoka getting corrupted. This contradicting her and Homura's wishes (both granted through an enormous amount of karmic potential), she'll either disappear and become part of the Law again, much to Homura's chagrin, or her non-human half will inherit all that grief instead, resulting in a human Madoka and a Demon Madoka, filled with Homura's sick perception of love rather than hope or her usual selflessness, who spreads curses without necessarily being a Witch. Two Madokas, one for each of Madoka and Homura's wishes. The next conflict for the next movie would be getting Madoka all back together, remembering her purpose as the Law of Cycles and fighting her own literal demons. Pretty unlikely, but this troper would love to read/write a fic of it.
** Additionally, should the rest of the Magical Girls tampered by Akuma Homura realize what's going on, Madoka would receive the aid of many former Witches for the fight. Them being depowered, this would mean they'd have to [[SaveTheVillain save Kyubey from the curses]] and contract in order to undo the damage done to the Law of Cycles.
[[WMG: The second series will feature a couple of actual battles between Madoka and Homura.]]
However:
* 1. [[AllLovingHero Madoka's]] goal will be not to destroy or punish but save Homura.
* 2. Those fights will not be the main conflict. There will be an internal conflict within Homura herself - Homura knows that what she did (or at least the way she did it) was wrong and somewhere deep down inside, [[HelplessGoodSide she wants to be forgiven and redeemed, but just can't bring herself to call for help]].

Then there are (as of now formerly) ascended magical girls (only [=AMG=] later) and how they will react.
* More optimistic look: Seeing as Madoka became a God, she knows what was, is and will be. This troper read a theory about God's omniscience that doesn't contradict free will, (If God knows everything, isn't my fate given right away since birth and either what I do doesn't matter or my choices aren't mine after all?) that he knows about all possibilities that can happen depending on our choices. Kind of like a game with multiple endings. As we know from Sayaka and Nagisa, [=AMG=] gain all of Madokami's knowledge as well. In order to save Homulilly, they only needed a few people. So Madoka picked Sayaka (as the only one of magical girls Homura knew, who turned into a witch - Madoka doesn't count) and Nagisa (who needed to disguise herself as Charlotte so that Kyubey wouldn't find out about them, as Homura never met Nagisa) and borrowed a few familiars of other witches to help her. In order to save Akuma Homura, they would need much more of [=AMG=] and it would be still easier to stop her before she stole Madoka and rewrote universe. It would be still possible afterwards, but way much harder.
When Homura is usurping Madoka's powers, at least Sayaka and Nagisa are still pulling out some sort of ObfuscatingStupidity - they knew that this could happen, they just didn't expect it and didn't get more help. They act shocked, but what they are thinking isn't "Oh God! Somebody stop her! Or else everything will be doomed!" but "Damn, we knew we should have brought more people with us!" Also, Madoka made sure that only she will be affected by either Homura's witch barrier, or by Akuma Homura's new world. Sayaka actually doesn't begin to lose her memories after Homura's handclap, she just pretends to - and as Homura isn't omniscient, she doesn't realise it. So during the second season, [=AMG=] will be trying to help Madoka reaching out to Homura.

* Less optimistic look: Madoka and [=AMG=] really didn't know about the Akuma Homura possibility at all and are equally shocked by it, as the other characters present (Kyouko, Mami and Kyubey). Once Madoka regains her memories and powers, the [=AMG=] will get theirs back too. And many of them will be against saving Homura - after all, she selfishly captured magical girls' goddess! They will try to either destroy Homura themselves, or will appeal to Madoka to see Homura as a person, who completely turned evil and is beyond any redemption possibility. Altough they don't want to [[BreakTheCutie break Madoka]], both of those ways (attacks or appeals) may lead to it. The only way to prevent a complete DownerEnding here is that Homura doesn't completely succumb to evil (even if [=AMG=] may already percieve her that way), and even that doesn't guarantee any ending yet.

[[WMG: Another theory on what a sequel could look like]]
So this troper has been thinking a lot about what he'd do to pick up and conclude the story from where Rebellion left off, and have it done in a way that would fit the tone of the show and movies... And this is the ending I came up with:
* Madoka's system is still somehow in place even if Madoka herself isn't actively aware of her part in it, though she's still tied to the Law of Cycles in a sort of "Piccolo and Kami from DBZ" kind of way.
* At some point, Madoka stumbles upon Mami or Sayaka or someone else doing battle with a Wraith
* The sight of this causes Madoka's memories to start surfacing.
* Homura intervenes and tries to calm Madoka down again.
* [[NiceJobBreakingItHero As a direct result of this]], Madoka is hit by one of the Wraith's attacks and dies. [[FromBadToWorse This then causes the entire Homuverse to completely collapse.]]
* [[ShootTheShaggyDog Madokami now dead, the entire Law of the Cycles system is also completely torn down and the entire universe reverts back to how it was back at the beginning of the story.]]
* Homura wakes up right back in the hospital, still somehow remembering everything that's happened, but somehow her powers are all gone. She is no longer a devil, a witch, or even a magical girl. Also Madoka is still dead.
* As a result of her having now been directly involved with the rewriting of the universe no less than three times, the now de-powered Homura suddenly finds herself with the same kind of unfathomable magic potential Madoka had in the show.
* Kyubey naturally takes an interest and approaches her about this, and Homura thinks that she ''could'' use this chance to bring Madoka back to life.
* However, realizing that literally every single attempt she's made to save Madoka has inevitably ended in horrible failure, she finally accepts that this is futile, and decides that if she can't save Madoka's ''life'', she can at least honor her by trying to restore Madoka's ''solution'', which she herself is at this point 100% responsible for messing up.
* Thus, Homura ends up making the exact same wish Madoka made in the series, restoring Madoka's world with herself as the "Law of Cycles" in place of Madoka. [[BittersweetEnding So while Madoka remains dead, Homura has found a way to atone for her monumental fuck-up and set things right, nobody remains in the new world to tell Kyubey about the witches and so the events of Rebellion will never repeat themselves]], and there will never be another sequel again because seriously guys, the story is clearly over right now and there is no possible way to make any further stories with these characters!

[[WMG: Homura's past self could return in the sequel.]]

Homura has completely cast off her past self, her more selfless self, and embraced a far more selfish way of thinking. But what if that side of her is still out there somewhere? After all, Madoka was split in two. Would it be such a stretch to assume the same might have happened to Homura?

[[WMG: Homucifer and Godoka... [[AntiClimax will]] ''[[AntiClimax not]]'' [[AntiClimax fight each-other in the next movie]].]]

Neither one of them would be able to bring themselves to hurt the other.

Even after all of her moral corruption and [[JumpingOffTheSlipperySlope rapid descent into apparent villainy]], Homura still seems to, in one way or another, love Madoka, and she seeks a final end to Madoka's pain and suffering. It's the reason she became Homucifer and rewrote the universe in the first place - [[WellIntentionedExtremist she wants Madoka to be happy, even if Madoka herself doesn't want to be]]. With that in mind, Homura would be betraying her own motivations if she ever directly attacked Madoka. If you fought for years on end to keep someone safe, what would any of it mean if ''you'' ended up being the one to hurt them?

Likewise, Madoka, being the AllLovingHero that she is, has never been shown willingly hurting any of her friends, even in the timelines where she had to face off against Oktavia or Candeloro, AKA Sayaka and Mami. In spite of what Homura did to her, Madoka likely wouldn't count Homura as an exception to this. If anything, she'd probably feel even less inclined to hurt Homura, given that she knows just how much Homura has suffered. And unlike the aforementioned witches, Homura isn't an AlmightyIdiot, [[HopeSpot meaning that she still has a conscience for Madoka to try to reason with]].

As for what would happen if they finally did reach some sort of standoff... that's another theory altogether. The only given would be some variation of EverybodyCries.

[[WMG: In the next move/series Homura will try and make Sayaka seem like the enemy.]]
The concept movie trailer, Oktavia is seen in a manner very reminiscent of Walpurgisnacht in the original series, as well as shots of what looks like Sayaka beaten up and imprisoned. For this theory, Sayaka still remembers or keeps remembering the Law of Cycles and what Homura did. So what if Homura, for whatever reason, tries to get the others to think of Sayaka as the villain, possibly by making her into her Witch form and sicking her on people. It might possibly be so she can stay or get closer to Madoka as they defeat the "evil monster" together. However, Madoka being Madoka, she'll either develop empathy, get memory flashes, or both, for Sayaka. Eventually she'll realize that Sayaka/Oktavia isn't really a monster and decide to try and help free her/turn her back to normal. This will eventually start cascading as Homura's entire "perfect" world begins to crumble as a result of Madoka remembering more and more.

[[WMG: It's not necessarily love itself that Homura's powered by, but rather Love that's both selfish and selfless at the same time.]
Selfless because she can and will give everything to protect Madoka-the Incubators were experimenting with the Law of Cycles, and if they'd been allowed to continue their plans, they might have succeeded. Homura didn't want Madoka to be captured and trapped by the Incubators-she didn't want Madoka to suffer at all, so her living a normal, happy life would make Homura happy, because Madoka would be safe and could still be with the ones she loves. (Homura became a Witch and a Demon to save her, after all.) But it's also selfish because, after all the hell she went through, Homura (understandably) feels entitled to a happy ending. She fought so, so hard to keep Madoka safe-and her reward is this? For all that she would genuinely do anything to protect Madoka, she didn't give her a choice-the new world is a happy lie, yes, but it's still a lie.

Homura loves Madoka to the point that she wants to make her less of a MessianicArchetype and encouraged her to become selfish, lest they become enemies. The problem is, that Madoka's selflessness ''was the exact reason why Homura fell in love with her in the first place''. If Madoka wasn't a Messiah, but a selfish bitch like LightNovel/HaruhiSuzumiya, then Homura would have never have fallen in love with her. If Madoka was a selfish bitch, then Homura would have rejected her and committed suicide instead of making Madoka her reason to live. Thus is why Homura's ambition to stop Madoka's saintly instincts will inevitably fail. What Homura did in Rebellion isn't love, but possessiveness, that which will inevitably destroy herself.

* If we allow this to go a [[Literature/TheBible biblical parallel]], then Madoka as God is still in ultimate control of the whole shebang and is only letting Homulucifer do evil/"evil" if it serves some higher purpose. See the Book of Job, where Satan must ask God for permission to test Job.

According to the booklet that comes with the ''Rebellion'' Blu-ray, Stupidity goes around telling everyone, "I heard a story about the goddess. The goddess who glows so beautifully is sure to love us." Her name implies Homura thinks of herself as a moron for believing Madoka could ever love her after her sins and failures. But the fact that Stupidity expresses this sentiment at all means she still holds on to a tiny, tiny vestige of hope, deep down there.

Since the Clara Dolls are more powerful than ordinary familiars, and have somewhat unique personalities (as opposed to most familiars of the same type who behave identically), they may also have the capacity to develop further sentience. Stupidity does not enjoy tormenting her mistress like the other Dolls, and worships the goddess in her own way when she isn't "on duty". She must do it secretly, though, or the other Dolls would laugh at her for thinking that such a beautiful and perfect being would love ''them''. After all, (they think) there's no way she could love their good-for-nothing failure of a mistress, so why would she do the same for them, who are merely extensions of the good-for-nothing's will? Not even human, not even magical girls?

Her attempts to fix the plot sadly end up stifling it and robbing it of artistic merit and creativity and ultimately lead her to outright defy the WordOfGod and end up RunningTheAsylum. In doing so, she causes the universe to undergo a bout of DorkAge AudienceAlienatingEra rife with explicit {{Fanservice}} (Such as promoting the OneSceneWonder Charlotte to {{Mascot}} status based solely on fan appeal) and {{Flanderization}} (Witch transformation as a SuperMode? Really?)

* Lilia: Basic human instincts that keep Homura moving through life, such as hunger, thirst[[note]]yes, I know magical girls are basically zombies and don't need to eat or drink, but bear with me[[/note]], self-preservation, and desire to protect Madoka, which she's been doing for so long that it's basically a fundamental part of her personality. Unlike the humanoid Lotte and Luiselotte, or the bird-like Liese, Lilia is a walking tooth monster with a simple, cartoonish design, because its role is built on less complex reasoning, the same way you don't need to think to make your teeth move in your mouth when you eat food. Its job is as simple as it gets--to chew up and crush any unwanted foreign substances (i.e. get rid of anything that hinders Homura's goal of protecting Madoka), or destroy them with the nut cannon it fires from its mouth. It is also covered in a rock-hard enamel coating with a hardness of 10--this represents Homura building an emotional wall around herself and refusing to let anyone in besides Madoka. Obstacles? Removed. Witches? Removed. Kyubey? Removed. Everyone else? Stay the hell out of Homura's way.

Foe Yay has been cut.

* If someone else in a prospective second season/fourth movie must be it, Sayaka would be a prime choice as Homura did look rather...[[FoeYay eager]] to address her directly. And it would most certainly be an accomplishment to bring Sayaka back from that (or, heck, even both her ''and'' Homura).

Homura has no commentary about Kyoko, but it seems based on [[HeroicSacrifice similar circumstances]] that she views her as NotSoDifferent after all. Otherwise, her {{Flanderization}} in the film could symbolize Homura's negative views on gluttony and laziness in general.

Before being given the order to go with the plan to re-establish the Witch system, Kyubey had contracted Oriko, earning himself a {{Seer}}... And being instantly strangled when she saw what he was about to do, as the unhinged Homura with the powers of a RealityWarper would be a ''bad'' thing. Then the revived Kyubey asks her why she did that... And Oriko shows him her vision: the movie. After this, [[GoMadFromTheRevelation Kyubey develops emotions]] and, needless to say, warns the other Incubator of the consequences, preventing it from happening.

* Lotte: Self-loathing for failing to protect Madoka. They organize Homulilly's funeral procession and path to the guillotine. They hate white rats, too, because Kyubey is a very big part of the reason why Homura can't be with Madoka anymore.

out of Homura's way.
* Lisa: Desire to make the world a better place for Madoka.like Madoka always wanted. Its role is to rewrite the memories of the humans in the false Mitakihara City. Since Homura doesn't like the idea of Madoka rewriting the world but having to be vaporized from the mortal plane in the process, she will fulfill Madoka's desires herself.

* Luiselotte: Hatred of Kyubey. Her job is to hunt and eliminate white rats.rats, inflicting long-deserved retribution for every terrible thing Kyubey has done to Madoka. And Homura herself, for that matter. And Sayaka...and Kyoko...and Mami...and every other magical girl who has ever existed or will exist. And while we're at it, let's count all the innocent people who were eaten by witches, and anyone else whose loved one suffered an early death from being turned into a magical girl.
