In the movie, after an initial action sequence, the Joe's nebbish accountant will destroy the accelerator suits, steal the prototype, and become Cobra Commander. This will force the Joes to rely on their own skills instead of flashy {{Transformers}}esque Powered Armor. It would make sense for Cobra Commander to be wearing PoweredArmor -- he's done it often in several continuities. The Joes, not so much. For them, it just seems kinda silly. Although seeing Creator/DennisQuaid with a jetpack would be hilarious.

Evidence of this is in the form of the giant tubeworms, which look nothing like any known species of those creatures, given that they sounded similar; which also implies that Cobra-la was aware of atleast one of the three elements used for the MASS Device. What's more, given that the beast below Destro's castle was able to speak, it could have also been a prototype organism that was imprisoned for being too intelligent to control.

In GI Joe: the Movie, we learn that Cobra Commander is a blue-skinned alien, but in every season of the cartoon, he appears to be caucasian because of the skin around his eyes.

After being turned into a humanoid lizard, Cobra Commander once again has caucasian skin when he wears his mask.

Finally, in season 3 of Transformers, Cobra Commander has scales on his fingers, meaning that he's still a lizard person.

The Joes have reluctantly agreed to keep up the charade, and the people he's killed are in the same pattern of [[spoiler:what he did in the Cobra series, particularly in the second part.]] He only seems like an amazing ninja because of Snake Eyes' acting. His part in the death of the Hard Master was an attempt to dissuade Cobra Commander from killing Snake Eyes, as he was one of the candidates at the time that Hawk and Flagg were reviewing on Stalker's encouragement. He threw out Zartan's name, believing that some random biker would never be able to get that far.

As the FamilyFriendlyFirearms page notes, early on it was visually implied that the 'lasers' were actually real guns, while later ones were clearly lasers in-universe. Looking at broadcast dates, while there were miniseries in '83 and '84, the show itself didn't start until '85 - over a year after the Autobots and Decepticons woke up in 1984. Presumably the Autobots were trading technology for supplies and/or as a show of good faith, even in those early years, leading to the reverse-engineering of that technology making energy weapons cost-effective and more useful in battlefield conditions, resulting in retrofitting the military (and Cobra following suit).
