Something said by Beckett made me realize this: "Conspiracies are your thing, Castle." Considering that Castle has his own personal DeepThroat, and that the major arc of the season is keeping Beckett from finding out about the conspiracy surrounding her mother's death, it seems reasonable to think that this season is in Castle's head, possibly while he's waiting to find out if Beckett will recover from the sniper's bullet from the end of the 3rd season.
