* Athrun and Cagalli growing closer over the course of the series, from ennemies to friends and eventually falling in love with each other (plus the fact that they are a Coordinator/Natural couple):
** When they are both stranded on a deserted island in their first encounter, they try to kill each other. But they did not and they spent the night talking (albeit harshly) about their motivations for fighting in the war, this is the first time Athrun opens himself to someone else. Athrun even offering part of his food to her. When she gets his pistol, she choose to not use it in the end and when she carelessly throws a charged gun, Athrun did not hesitate to protect her despite her trying to killing him a second time.
** Their second encouter, after Athrun fated duel to the death with Kira, was filled with TearJerker. But it also has Cagalli choosing to spare him, not wanting to continue the cycle of revenge and she gives her Haumea amulet to protect him, even after knowing he has killed Kira (as they thought). Cagalli's words has marked Athrun a lot, he will reference the encounter in the sequels. ''Anime/MobileSuitGundamSEEDFreedom'' shows that Athrun is still wearing the Haumea amulet.

From a meta perspective, the purpose of the scene was to give closure to Flay's story arc and illustrate to the audience what she wanted to say to Kira even though he'll never hear it and it does this perfectly. Even though her words never truly reach him, Flay shows just how much she now cares for him and how much she wished she could make things right after everything she put him through. And this is even bookended by her repeating the words she said to him when she started manipulating him, but this time with true and complete sincerity.

* It's '''very''' subjective, but the flashback that reveals who Kira's real parents are makes it clear he takes after his mother in appearance. Why is this heartwarming? Because his father was the scientist in charge of the project to make an "Ultimate Coordinator" and was using Kira as one of many subjects; and despite that he obviously made a point of making Kira take after his mother in appearance. It's very minor, but it definitely suggests as nasty as Dr. Hibiki was, he possibly did love his wife and children in his own way.
