* If Elise never died on the Egg Carrier, how does Silver’s future still exist?

** Well, it's been [[FanWank theorized]] that Mephiles could only [[spoiler:merge with Iblis while he was in his pure flame form, and not when he was in his normal monster form due to being released by Elise's death]]. As for the Chaos Emerald thing, supposedly the game was supposed to be a ContinuityReboot. It would keep all main characters, but for all intents and purposes, the previous games never happened. So in the story at least, the Chaos Emerald was never used to fight Perfect Chaos, the Biolizard, and so on. As for Elise not crying, let's just say she's a Literature/{{Twilight}} FanGirl, so the death of her father doesn't bother her, but the love of her life -- who she just met earlier that day, and is of a different species -- dying... That cuts her deep. As for why nothing was accomplished... Well, let's just say that some of the characters have no idea what they're doing half of the time *cough* Sonic, Silver *cough*. Also, it was probably part of Mephiles' plot to keep everyone distracted long enough for him to accomplish his plans... What? His plans might be overly complex, but he's not [[NotSoHarmlessVillain incompetent]].

*** The fact that the chaos emeralds are the important macguffins at all is itself arguably a NewPowersAsThePlotDemands-style plot hole: For this game and this game only, they are able to freeze time and open time portals. Even having an entirely new set of MacGuffins would have been better. Or even the Time Stones from VideoGame/SonicTheHedgehogCD.

** It's supposed to let Sonic glide over the ground, like an air hockey puck.

** [[spoiler:The blue Chaos Emerald situation is not a plot hole, but a StableTimeLoop.]] Everything else listed, however, has no excuse.
*** It actually is a plot hole. [[spoiler:If it's in a StableTimeLoop in this game, what about its presence in the rest of the games?]]

** Which is OutOfCharacter for Sonic, considering he and Blaze in ''[[VideoGame/SonicRushSeries Sonic Rush]]'' had a [[HeldGaze long stare at each other]] and are trying to hold on to each other as long as possible before they get separated — Sonic's holding on with both hands. It's as if they're both reluctant to part ways. He has a lot of things on his mind, but he could have at least acknowledged Blaze's presence stating that it's "good to see her again."

** The part that REALLY messes this up is the fact that Silver helped [[DeaderThanDead completely erase]] Solaris. If Solaris is totally gone, then ''why did Blaze have to seal half of it (Iblis) in herself''? Does that mean she no longer has Iblis now? Was her sacrifice meaningless? They kicked her to another dimension for no reason? This would also imply that the Duke of Soleanna never did the experiment and died either.

** The part that REALLY messes this up is the fact that Silver helped [[DeaderThanDead completely erase]] Solaris. If Solaris is totally gone, then ''why did Blaze have to seal half of it (Iblis) in herself''? Does that mean she no longer has Iblis now? Was her sacrifice meaningless? They kicked her to another dimension for no reason? This would also imply that the Duke of Soleanna didn't get killed either.

** The ResetButton ending and that Blaze's character changed through this game makes this question almost entirely worthless. It's pretty clear that this game has no bearing on the Sonic universe (Generations also had a time creator in it so the Time Eater probably could of made Sonic 06 real again until it was defeated)

* After Sonic and Silver use Chaos Control in Kingdom Valley, a second timeline was created where Elise was rescued by Sonic and never died. But the game uses Stable Time Loop as time travel paradox, so they should stay in one timeline. Did the game use two time travel paradoxes?

*** It is unknown where the original Sonic was at the time when future Sonic came. There exists two versions of Sonic in that timeline. I guess the original Sonic was between the events of the Festival of the Sun and the infiltration in White Acropolis at the time.
