Because Thomas is experiencing cognitive distortions, magnifying his thoughts of disaster. The chain of events that lead into the effects that Remus wants, are visual representations of the literal build-up of Thomas' catastrophizing until they reach a peak. As soon as Logic comes into things, Morality breaks, which allows Deceit to come to the forefront and come in... which, in turn, broke Remus. Being illogical, shutting up and silencing Logan, kept Deceit at bay. Roman now thinks he's an evil, stupid, dumb-dumb head who's opinion is worth fuck all and that he's possibly the "wrong/evil" side, not Remus... and Patton has no idea what is right or wrong anymore due to physically being broken... by Deceit... who Logan allowed in. Logic/Logan is the problem. Only by shutting up one, even temporarily, can you repair and heal the other two. And, this being Logan, he's ''not'' going to shut up. He has to have the last word, he ''has'' to be right, otherwise ''he'' breaks, even if that break is only small - as we see in the episode where they're discussing why it's been so long between Videos and Logan breaks because ''he'' was supposed to make Thomas work logically to make a plan to make videos. Logan allowing Deceit in broke Roman and Patton... but in repairing them, Logan has to break... which can't happen, as you need ''logic'' to function properly. The three have reached an impasse - to fix one, others have to stop and be quiet... but they physically can't, as they're part of the human body, and it just breaks them more.

Given that anxiety sometimes causes you to see problems where there are none, and can put thoughts in your head that are objectively nonsense, it's possible Virgil can't swear to always be truthful either. Not out of malice, but just because that's not really how he works.
