Either way, it's being used to describe change in an individual creature.
Also, mutation isn't that either (changing the genome of an already developed creature won't do much alone).

"Mutation" vs. "Metamorphosis"
While mutation is what's occurring with the shark (its genes are being altered ), I'm not seeing the similarity to Pokémon since the "evolution" mechanic there is more reminiscent of metamorphosis.
