Amnesia: The Dark Descent. Or Penumbra: Overture/Penumbra: Black Plague. But I'd say go for Amnesia. There are some ...nice videos on youtube, if you want information about it first.
Whenever I play a 3D Metroid game, I dread going into any area with the Metroids for fear they will clamp on to my face and show me their insides.
Zelda: Ocarina of Time, either the Spirit Temple or just run out and wait for the Peahat.
in oldschool there is Doom 2 pick a level with a cyberdemon in it Hell Is That Noise. also another good (oldschool) horror game is 7th guest if you can run it also I hear that LSD dream emulator can make people jump if played late at night with the lights low (good luck finding a copy.

Apocalypse: Dirge Of Swans. The Thief games while not being horror games per se had some very scary levels. The Shalebridge cradle from Deadly shadows come to mind. And it wasnt scary in that ZOMBIE IN YOUR FACE kind off way. But it had like an overbearing uneasy atmosphere. And the presence of something strange and dormant. A place you really dont feel like poking around in. It kind of feels like the guys behind Amnesia probably played a few of the Thief titles.

In the process of creating Old Shame. The Game Ha! you lost!
He who fights bronies should see to itthat he himself does not become a brony. And if you gaze for long into an abyss, Pinkie Pie gazes AlsoAliens Vs Predator. The first, not the remake or the sequel, but the original one for the PC. Even if you're good at FP Ses, it will scare you. Even if you've seen the movies, it will scare you. Even though the graphics are dated and there are like four enemies in the whole campaign and there are no intentional "scary" moments, it will scare you. Applies only to the Marine campaign, though, in the others you're causing the scary, not living it.
Current earworm: "A New Journey"Not exactly the scariest, but if you don't know what a Tank is before you start Left 4 Dead, the effects are devastating.
(And so can you!)Resident Evil 4 was scary for one reason, and one reason only.

Fight. Struggle. Endure. Suffer. LIVE.This game kinda scared me. Not in a "MONSTER ZOMBIE NIGHTMARE FUEL" way but in like a "I can't believe I just did that" way. It really makes you think about what you're capable of, and the persistent reminder of what you did (provided you took the "wrong action" and closed/reopened the game) really drives the point home that actions have consequences (not to mention the persistence mechanism is simplistic genius at its finest).
Jump scenes startle me, but that's all. Monsters and boogiemen don't phase me. Blood and gore has no effect on me. Real life horrors, especially ones that can't be taken back, hit home.
Penumbra is pretty scary.
Dead Space. Jesus fucking Christ, Dead Space. Not for Jump Scares, though. It's all dark, quiet and sometimes a Necromorph just appears and starts fucking up your shit.

Seconding Minecraft :D its not really that scary... but hey, at least it did made me scare a bit, unlike Resident Evil that I just find hilarious and Sillent Hill that I find indifferent...
"That is not dead which can eternal lie, And with strange aeons even death itself may die."The scariest games, I played, would be Yume Nikki and Clocktower (the first for Super Famicom). Also, the Shalebridge Cradle level of Thief: Deadly Shadows was so scary it's awesome. I haven't played much of Resident Evil, Silent Hill 2 or Dead Space, but the only thing that seems kind of scary so far is Silent Hill 2. And something about the design of the first type of enemies, you encounter in Dead Space, makes them ridiculous instead of unsettling.
But Fear an Bioshock weren't scary at all. Especially Bioshock, was it even supposed to be scary?

People aren't as awful as the internet makes them out to be.Dunno, FEAR was boring as hell in the first place, but Bioshock had a few scares.
Also, yeah, Minecraft can be pretty scary sometimes. Especially when you go in too deep.
