I don't think there's much of a mistake in that worship but just that the clans had separate parts of a greater whole as the temple of sinnoh can be seen with Arcues faces on it.

The argument could be made Ho-Oh and Lugia are as well. Since the Tin Tower (I think it has a different name in the Japanese?) is dedicated to Ho-Oh, and the Burned Tower was for Lugia.

I mean, they couldn't tell if it was Dialga or Palkia who created Hisui, which is the basis of each clan's worship IIRC.
When it was Arceus. And he is mostly hands off with what he created barring certain circumstances.

I don't think Euisine worships Suicune? He's a researcher that specializes in studying the Legendary Beasts and has great respect for Suicune but that doesn't equate to worship. I figure people who do worship Legendary Pokemon have no desire to capture them but could be wrong.

I should point out that I am PRETTY certain that the Arceus that's obtainable...is just basically dandruff of the real thing. The real Arceus, which may or may not look like the space horsey, is still out there, untouchable.

Yes it's kinda implied their that as Top God. We just catch a piece of him. Rather Than the actual creator.

Forget implied. PLA has Arceus outright confirm that, that it's just giving you a small piece of itself to act as an avatar.
