Oh God, 7's Wily Capsule. -suffers bad flashbacks-

Omar from Claw was pretty bad, even for a final boss. First you have to make your way through what is the single toughest level of the game with enemies that can no-sell half of your arsenal and nail-bittingly hard platforming sections. Then, his very boss room is a gauntlet of traps where you have to loop around for magic swords to damage him - still need to hit him through the tiny crack in his shield - a couple of times and there is no way of healing yourself until you beat him... into a second phase where you need to jump over tiny ledges to reach and thwack him. A single projectile hitting you will probably stunlock you mid-air and throw you into the lava.

In version 1.0 you had to hit him like 12 times that way. 1.6 mercifully nerfed it to four or six, don't recall, but it's still pretty tough.

Seconding Ornstein & Smough. Individually they'd be a cakewalk, but boy, is it tough to fight them both at the same time.

Parace L'sia from Arcana Heart 3 is with out a doubt the hardest boss in a fighting game I have ever encountered, including SNK playmore's entire boss roster. That says a lot.

Somebody's mentioned Captain Hook from Kingdom Hearts Chain of Memory, who is bad, but he's not Riku Replicant 4.

For context, Riku Replicant's 1-3 are fairly straightforward even on a casual playthrough; nothing he can do is that painful or that hard to dodge. Riku Replicant 4 changes that up by adding Dark Aura, which does ridiculous amounts of damage, has high priority, and is nearly impossible to dodge. You are meant to deal with that attack by either interrupting it with 0 cards or having a combo with even higher priority.

At the time I was playing, I was developing my character poorly (adding more HP at level ups, rather than Card Points and skills). I ended up choosing to fighting Riku Replicant 4 with a two card deck; the sole 0 key I had, and a 9 heal card and proceeded to spend like an hour on that fight waiting for Riku Replicant to basically deck out twice (the way Chain of Memories works, the enemies will eventually run out of cards in their deck for their combos, except that there's one shot cards that will refill the deck back.) That was less painful than then alternative of a multihour grinding session.

Ballos from Cave Story. The first phase is at least somewhat manageable, but the second phase onward is pure bullshit. Still haven't beaten him to this day.

what's more stupid is the ridiculous gauntlet to get to him. 90% of the time i can't even make it to him.

I never even bothered with Ballos because of the run required to even get to him. Honestly it feels like cheap difficulty due to that.

Shiva and Abadede from Streets of Rage 2 are quite difficult compared to the rest of the game, as neither boss has an easy exploit to use against them and deal tons of damage. Then Streets of Rage 3(not BK3) takes Jet from the second game and turns him into an absolute nightmare who on hard or above has like 6 life bars when most bosses have no more than 3 or 4.

The worst part about fighting The Imprisoned in Hyrule Warriors (and believe it or not, one of the DLC maps has a fight against that asshat that's even worse - a fight against it in the hallways of Cia's Stalker Shrine) is that it always gets up when its Weak Point Gauge is at halfway. So even if you're going at it with a character that breaks everything easily (Fi and Sheik, for example), and even if you're perfectly versed in its attack patterns, the damn fight is a frigging slog. Even when it stops being challenging, it's never fun. Then again, Argorok is the only Giant Boss who actually is fun to fight.

I swear I could never beat the last level in Spongebob: Battle for Bikini Bottom when I was younger. It's on record for the hardest "boss" battle I've ever done (I never actually did beat it).

I find a lot of the bosses in Hyrule Warriors to be a pain in the ass to fight when you're in Adventure Mode. Even if you're not trying to get a good rank to get the reward, most of them can be complete bullshit. Esp. when they throw multiple bosses at you(Be it copies or several different bosses)
