I'm not entirely sure if it's the examples or the description that's the problem.

A character leaves the usual setting, and is worried that things will fall apart without him or her around. When the character finds out that things are just fine, they feel useless and unneeded.

In fact, any number of crises have occurred, and a massive cover-up operation has taken place to keep the character from worrying about the home situation.

Most examples seem to only apply to the first paragraph but not the second. Such as this exanple:

Futurama used this as the setup for an episode: The Planet Express crew goes out on a delivery without Fry. Even though he is the delivery boy, everything went fine without him, better than usual even. They got medals.

Besides the misleading title, I think this is because there isn't an existing trope that stuff like the above Futurama example really fits into, so Just Fine Without You ended up being repurposed for that by editors.

This is a fairly small trope — only 19 wicks and 22 inbounds, and about as many examples — so it's not entirely clear what the core of the trope is. Based on the usage, it seems to be that "things went fine without character present, so they feel useless" is the main definition, with the "things actually went to hell, but the other characters are hiding it from them to avoid stressing them out" being a common variant but not necessary to be an example.

[up]Those two are completely different in meaning, though. I think it could be split off into two separate tropes, but given that this one have too few examples, wick, and inbound, and a terrible dialogue-y name anyway, I'm inclined to cut this and make new tropes based on the above definitions.

I am inclined to cut this altogether. If there is something tropable in there, throw it into YKTTW.

I'm fine with cutting and YKTTW-ing it, yeah. There are probably two tropes — the "everything was fine and character feels useless" trope, and an "...or so they thought, but their friends were actually hiding how badly things went to avoid stressing them" subtrope.
