technically speaking, it's not a bug. The clock only says that a thread needs progress, not that that progress leads to the thread being closure-worthy (this is the ultra-abridged version).
We are seeking for a better solution to the place problem here.

A thread isn't moved out of TRS when a decision is made, it's moved out when the changes are actually done being made.

Ahh. I have seen quite a few threads there where action has already been taken by the thread is still open and taking up space for some reason. Many of those threads have clocks which is why I thought "clock = It has been decided. Close the thread and get it done". Explaining the clocks better might be a good idea for the sticky.

No, if you think a thread is done, holler the mods that it's completed and can be locked from one of the posts in that thread. But be sure that everything that needs to be done to fully implement the decision has been done. (That's things like wick changing, example cleanup, namespacing...)

I'm not 100% sure this counts as a bug, but I felt it should be mentioned anyway that the Trope Repair Shop needs cleaning. It's chock full of clocked threads to the point no new threads can be made!
I did a quick count: there are 35 clocked threads in there, some of which have clocks dated 2012. Considering that the Trope Repair Shop can only hold 100 threads, that's about 1 in 3 threads being clocked and in need of closing and cleanup.
When someone gets the chance, please clean up the Trope Repair Shop.
