Well, Chara doesn't have a SOUL at this point, so it's possible that, like Flowey, they don't actually care about the happiness of Frisk et al, even if you've never killed all your friends with a knife.
It's also possible that Chara isn't even there at all at that point, and Flowey is mistaking you for them because, well, Chara is a really convenient explanation given the evidence available to him, while you are something he has no reason to even consider.
Also, many players reset because they can't let the characters go and they want to experience the heartwarming again. Chara (if they're even still around at this point) is in pretty much the exact same situation, so they could have similar enough reasoning.
I'm not clear how we'd distinguish between these possibilities. It may just be a Riddle for the Ages.

Who knows, maybe after the ending Chara is beginning to fade away and they don't want that to happen so they reset.

I'm not entirely sure why that would happen though; if they're attached to Frisk in the fashion Asriel's consciousness is attached to a flower, I don't see any reason why they'd not continue being a part of Frisk forever (or at least for the rest of their life) that certainly seems to be the case in post-genocide endings.
That's something that could become extremely awkward as Frisk gets older...
I get the impression that, unlike Flowey, Chara can feel emotions, since their "vessel" isn't a soulless, inanimate object.

I thought the player was supposed to be Chara.
Well spoilers but there's a scene where Chara talks directly to you. There's a lot of meta elements with their character but that's obviously not all there is.
If anything, it's Frisk who is the player character, since Chara is presumed to be the one taking control away from the player at several points in the genocide run, and seemingly once in the pacifist run (to hug Asriel even if you say not to comfort him). There's also a great deal of textual evidence hat points to the game's narrator being Chara, most notably how the narration reacts to hearing Asriel's voice over the phone at the end of the True Labs.

I liked that she went with the "corrupted chara" theory, ultimately putting the blame of the attempted genocide run on Frisk. However, I am really unsure about her season 2... In any case, she improved quite a bit since her first animation video, and while she still need to become better, I think we can expect good videos from her in the future.
