The final battle of the La-Mulana remake is one of my favorites.
It's a five-phase battle against the Mother, the origin of all sapient life, including humanity. During the final phase, she starts absorbing the powers of the Eight Guardians, the games other bosses, and begins using each of their signature attacks.
