Xenogears used a mix IIRC. I have no idea where I left my copy of the game though.
While the fourth gen of Pokemon demonstrates the trope when it comes to overworlds, I think the fifth gen games demonstrates it better.

I think #4 is the clearest one. The others look like they could potentially be cell-shaded on a quick glance.
Check out my fanfiction!Recettear immediately came to mind for me. Some of the monsters are 3D polygons reminiscent of PS 1 era graphics, and they stand in pretty stark contrast to the 2D sprite characters. I can load up the game dig up some screenshots.
4 looks good, but what's with that thick border? Is that how the game is actually displayed?

To directly answer the question, no that border usually isn't there.
Would like to see a more-stark contrast. Something that is definitely a sprite (clearly not cel-shaded 3d) along with something that is clearly polygonal. Even the image in #4 is too subtle I think.

^ Yes, but how effectively they can execute it depends on the hardware. PS 2 (and onward) games can be hard to tell, but it's pretty easy on the PSX or DS since those don't filter textures.

An Ear Worm is like a Rickroll: It is never going to give you up.The problem with almost all suggestions is that they don't scale down very well, which is probably why a portable game is better, since there's less scaling down.
Check out my fanfiction!FFT is also an option, but IMO it should be from the PSX original, not the remake, and those are hard to find. (One thing I like about the Breath Of Fire IV one I found is if you look closely, you might notice how the characters look slightly out of angle with the camera.)

That's ... not too bad, actually. There's obviously a different graphical style between the polygonal monster and sprited party members. Seems cropped a bit tight though....
(Which is the same thing as I liked about the BOF 4 image I found ... the large dragon is clearly a polygonal render while the characters are clearly sprites)
