Actually, Rain, in this setting, some Legendaries have the power to assume human forms, as seen with the Lake Guardians/Witches in the OP. So it's natural that Arceus and other pokemon also have this power. Not sure if Arceus will be a girl or not yet... Maybe a little boy?
Like Rain said, they're the strange dragons that killed the heirs to the throne. Anyone's reaction to those guys will be "OH SHIT! THE DRAGONS HAVE RETURNED TO FINISH THEIR BUSINESS WITH US!" So if they were any analogue to Jesus, then these people are fearing the Rapture.

Eventually, as his age finally began to catch up to him (though it's still not enough for his son to be greater in combat) he set a series of challenges to choose a successor... that ended up as his granddaughter. The sword is of a one sided crimson blade, With a golden handle with black leather grip. It has an amethyst set into the pommel bellow the grip. This sword was given to him when he became the crimson knight and as such it is an important memento and treasure for him.
- Pokémon Partner: Daedalus the Alakazam all his other partners are either with the knights under the crimson knight for training, deceased or let free
- Personality: A friendly, jovial, happy go lucky kind off guy. He is prone to moments of seriousness and it is during these moments that it can be seen how he earned the title of Crimson Knight. These moments however are scarce and rarely last for an extended period of time, it's mainly seen when he is battling.
- Bio: A man who was once counted as a good friend to the current crimson knight whom he trained personally before handing over his title to them. When he was in his late thirties he suffered a sword wound to his gut from which he never really recovered the fact that he survived was a miracle that he even survived the wound. Over the next several years he contracted a mysterious illness which unbeknownst to most was slowly killing him. When several years later a young man came to study under him with the ambition of earning his title he trained him until one day he saw fit to pass on this title. He left to head to a distant continent having heard stories of men who could manipulate the power of Aura the very life force of the world and desired to meet them. Being told that his life would soon expire by these wise men he has started a return journey to Crimena to say goodbye to his friends and family and give his farewell to his king (He hasn't heard about the king's death yet). More than anything he just wants to die on the soil of his motherland.

- Pokémon’s Bio: Given as an egg to the new born Ishtar Melmat as per family tradition. Hatching when he was only a few weeks old the two of them are more like brothers than anything. He has stayed together with Ishtar their entire lives and as such they have formed a bond that is closer than most will ever achieve. When Ishtar sustained his gut wound it was Daedalus who nursed him back to health franticly trying everything that he could think of. A part of him died when he found out Ishtar was dying and now wants to help him fulfil his dying wish. If you ask him or Ishtar he named himself after something he read in a book as "A name gives one a true identity".

I'm considering rebooting too with a more basic premise, because I began to build the Medieval Pokemon World in my head and figured that the fight to the death would be just the first act. If I ever reboot this, it would skip past that.

I saw a combination of Christian and patheon religions are in order.
Arceus is the main creator Pokemon, and all the other Legendaries being its "angels", with primary worship going to Arceus and the angels getting various levels of worship but NEVER more than Arceus.
