Those are real flying fish (as opposed to fake ones?), though technically they glide.

No, because that's not inexplicable.
The Wind Fish is a good example, though. My own suggestion is dark because the game in question has a night mode; I'll see if I can find a non-night shot.

It's too small; I can't see what is going on, or if it's above/below water.
That was the amazing part. Things just keep going....There's a forest in the background. Like, visible trees and vines and a canopy. I think it's pretty clear that it's above water.
Not getting into the fact that the player's in a ship with a visibly firing engine, either.

Yeah the enemies there... Also the beaches in Final Fantasy VIII (the same flying fish enemies appear in Lost Odyssey.) I can think of plenty of examples just can't find an image.

Yeah, the other issue with the Macalania Woods is that they are rather dark, which could easily be a problem.

Well, it's rather blurry, but I think this is either an image of real-life fish, or a photoshopped image of real-life fish with wings tacked on. For some reason the caption is a quote from The Wizard Of Oz.
None of that, however, is at all relevant to the trope at hand. The trope is about regular fish (or other aquatic animals) being found unmodified in a non-aquatic environment, where they fly for no reason. It's not about fish in the sea, it's not about mutant fish with wings, and it's certainly not about winged monkeys.
A sample replacement is the manta ray◊ from Quest For Glory, that flies around in the forest.
