It would be possible to do that without actually showing Eccleston's face. Just show how the regeneration comes about, then Smash to Black before it finishes. That would have to be at the very end of the movie, though.

I'm a skeptical squirrelI just figured out how the movie could be placed in the normal cannon without screwing continuity!
It should star the genuine doctor from the cybus universe!
That way, it doesn't have to be shown in the series, there would be two doctors in one universe, and because this would be an alternate doctor, he would be able to have his own adventures and companions without being able to mess anything up!
In other words because of the above reasons, Hollywood would be able to do almost anything they want with the character as long as the movie hero is the cybus universe doctor and he never visits another universe! Everyone wins!

It's not over. Not yet.Think about it. The cybus universe is earths parallel reality. Every character that exists in our doctors universe had a counterpart there. It would only make sense to have a parallel to the doctor.
But since this alternate doctor might not have regenerated in the same way or in the same locations, his different regenerations would have their own personalities and interests and as a result his universe would have to be different.

The alternate universe was shown in the series, the alternates of people and villains were shown, heck, in the same series of episodes that handy showed up in, multiple alternate universes were mentioned.
