Full disclosure: I'm more of a Marvel guy. Anyway, we might as well start with the matchups that are almost obligatory...
Superman vs Thor (Sentry's time is past, I feel)
Batman vs Captain America
Wonder Woman vs Iron Man (this one is less obligatory, but it completes the "trinities" of each universe, sets up a nice magic vs science conflict and will give us billionaire playboy douchebag Tony hitting on Diana and getting shot down)
Aquaman vs Namor (They're different enough to fill different slots in a fighting game roster, aren't they?)
Since a Marvel fighting game needs Spider Man, we could put him up against, say, Blue Beetle?
The lazy choice for villains would be Thanos and Darkseid. I'm not sure what would motivate Darkseid, but Thanos could be interested in trying to harness the Omega Effect, since hitting someone with the Omega Sanction results in not just one death, but millions (as they live out lifetime after grinding, pointless lifetime.)
Deadpool vs. that other guy that looks like Deadpool.

I can't really see Quicksilver and Flash both making it in. They're too similar. Same with Hawkeye and Green Arrow.

There's no way in a million years that they'd put John Constantine in a game, but if they did, he'd have to go up against Doctor Strange.

Pretty hard to have a fight when one of the two doesn't exist.

In terms of match-ups, I would be more inclined to go with pairs that would better fit with each other in terms of their positions in their company, and/or if they're pretty similar in some way, such as their abilities. It depends. Here's some examples.
1.Superman/Captain America. They're the big boys of their universes, and while they do have their differences, they're still the moral centers of DC and Marvel respectively.
2.Batman/Moon Knight. One's a dark, grim vigilante who mostly operates at night, inspiring fear into his foes; when not in costume, he poses as a billionaire playboy. (Along with a Soldier-of-Fortune and a New York Taxi Driver, but ah well.) I think you get the idea.
3.Wonder Woman/Thor. The both of them are powerful, immortal beings that in, one way or another, are associated with a pantheon of deities from ancient myth, and also each make up one third of their respective universes' 'Big Three's'. Not to mention... GREEK.vs.NORSE! WHOO!
4.Iron Man/Steel. One's a tech-genius who regularly wears a powered suit of armor, and has at least once, been a member of his universe's top Superteam. (Avengers; in his case, many, many, many times.) The other's a tech-genius who regularly wears a powered suit of armor, and has at least once, been a member of his universe's top Superteam. (The JLA.) Granted, they certaintly have differences, but I can't think of another A or B lister on the DC who wears a super-armor-suit. If anyone else can think of anything, feel free to speak up.
5.Flash/Quicksilver. The pair each take the position of 'fastest man alive' in their own universes. (Granted, with Pietro, it would technically be 'Fastest Mutant Alive', but I think that's more of a minor point here.) Now, since the two have very similar abilities, there's a danger of them being Clones, but they also each have very different personalities, (regardless of which Flash it is,) so it might be possible to give them different sets, based off their usual behavior traits and mannerisms, as well as things that they regularly do in the comics. As for which Flash should be used, I'd pick Wally, as he'd likely be the ones that the fans would know and prefer, (unlike what DC recently seems to think...) but if someone prefers Barry, they can hold down Select, and get a alternate version; Barry would look and play the same as Wally, but he'd have a different voice, intro, taunt, and win/poses quotes. And Jay and/or Bart can show up in the winposes of either Flash.
6.Green Lantern/Nova. The pair of them each belong to a Corps of of intergalactic peace keepers. That's all I got.
7.Aquaman/Namor. One is the sometimes-ruler of Atlantis, the kingdom beneath the waves. The other is the sometimes-ruler of Atlantis, the kingdom beneath the — Okay, I think you get the idea by now. So... yeah, Aquaman and Namor. I shouldn't have to explain this one.

Do you think a Marvel vs DC-style power-leveling field is called for? Because if we're going to have Batman punching out Thor and Captain America drop-kicking Superman, we either have to explain it or determinedly pretend that it makes any sense at all.
Really, I think the best format for a crossover game would either be Lego or a 3D action-adventure type deal that genre-shifts to play to different heroes' strengths, running the gamut from stealth levels where Batman and Black Widow discover the villains' plans to cosmic slugfests where Supes and Iron Man smash 90-foot-tall robots from Pluto.
Also I would say that neither side is hurting for memorable villains, though I'm honestly not as aware of the DC side outside of Batman's gallery.

A super-human like Captain America would have more than enough force to knock away Superman with a shield charge. Ever since Crisis, they've made Supes a lot more vulnerable and susceptible to everyday common physics. Sure. He can take the punch, but he's still gonna get pushed back.
Ono has stated that he'd like to a Marvel vs. DC game, so I figure thats more than enough reason to make a speculation thread.
