Mm, let's see. Gundam Wing fanfics usually have the pilots inexplicably and counter-productively living together in a safehouse and strip out all of Heero's characterization in favour of making him an Emotionless Boy. Relena's pink limo gets mentioned derisively as a point against her, despite it canonically being a gift from her parents that she was too polite to refuse (one of those 'but you love purple'/'when I was six, yeah' situations). Duo is a Stepford Smiler so that Heero's... fuck, I dunno, 'manly aura' can get him emotionally-traumatized enough to sleep with him. Trowa exists to be Quatre's devoted boyfriend and nothing else.

The Holmes link is very accurate.
Naruto fandom tropes include:
- Council members, daimyos, and clan leaders are all evil Chessmasters. This is probably the result of over-extrapolating from the worst actions of Sasuke's father and Danzo.
- Everyone with special eyes, except Hinata, is extremely arrogant. This is another case of applying the behavior of a couple of characters (in this case, Chuunin Exam Neji and post-MS Sasuke) to a larger group.
- Demonization of absurdly minor characters. The above two tropes are mostly subtropes of this.
- Characters performing elemental jutsus without learning the necessary Change in Chakra Nature first.
- Uber-Naruto.
- A Us with different team arrangements.
- Female!Haku.

See my user page for more information.Super Smash Bros fanfiction, regardless of the author, usually has the whole cast inexplicably living together in a giant abode (creatively named "Smash Mansion") while engaging in a fighting tournament as little more than friendly competition. Surprisingly, the consequences you'd expect from having characters like Link and Ganondorf living under the same roof are very rarely explored.
The fact that, in canon, the characters are implied to simply be action figures/trophies belonging to Master Hand is usually Hand Waved away to make all this possible as well.
