I'd suggest to link to the kongregate version too, since that's where it was first.
Definitely a great game, if only for the massive amounts of plot. Been some time since there last was a flash game with a good story and character development. Though it definitely needs work on collision detection.
Multiple endings is also good, but the special ending's requirements are insane without consulting some guide...

The one thing I don't like about this is how decidedly average the actual game is. Nothing special about it.

What you have to do is talk to a specific character 9 times. However, each character has different conditions for appearing in the cafe, such as total weapon level, difficulty, number of modules, etc...Johnny points these out sometimes when mentionning specific characters.
To get the special ending, you need to talk to all the characters 9 times and choose the option for the first ending while playing on Hard Mode. You also cannot die before day 19 (not including the tutorial). There's also a very specific order of which characters you need to talk and when, and here it is.
... So I have to start a new file in Hard mode, and take that whole order in order to get the 9th ending.

Can someone explain to me how the hell I'm supposed to get past Remains of Lucerna? There's that one asteroid belt that keeps kicking my ass, because I can never get down in time for it.

You could use a fully charged shot or the wave canon to shoot it from behind cover, try and get it by switching to bombs/V-bombs or use sawmines. If you have the Additional Secondary Weapon shots upgrade, you can switch to missiles and have those hit it from above/below.
I played this game for a bit, and it seems pretty awesome so far!
I just have one question:
Is it possible to win the tutorial boss fight, and, if so, does it just throw you into a Heads I Win, Tails You Lose thing?

That stuff can easily mess up and force you to restart your run. Damn collision detection... And the game autosaves when you die too, so no save scumming.

Even before In-Universe, her gender was discovered, I was wondering why she wearing that suit. I thought it was for security reasons, her own past, or physical damage. Heck, the major case of Viewer Gender Confusion that I had was with Oracle. Seriously, until it was said outright (near the first boss-fight), I thought she was a he.
