I reckon it'll be like that for pretty much every character, but even though Jeffery was sucked in through a strange program the Myth Arc is never getting him back home, no, the story is simply exploring this strange world with possible help of some other characters.

i think i mostly want to see what happens when this whole place breaks apartI'd say hacking would be a disguise. The hacker isn't the accounts real owner, they just make the System think they sre.
Now everyone pat me on the back and tell me how clever I am!I just don't think the plot point of the normal guy sucked into his computer well, makes sense. If the world is suddenly connected to our own world somehow, then it doesn't make sense that there can be people in it. Are they suddenly AI? Why are there even AI pretending to be people on the internet? Is it just a dramatized version of what's going on the net? Then is he really conversing with real people?
It's a strange and weird road to wander down that really doesn't have that many benefits to it, plus the fact that it'll just wind up feeling frustrated that the main character's quest (to return home) is about as meaningful and impactful on the story's plot as any given infinite anime. By making them a native you can give them more concrete goals that can actually be achieved in the story without breaking the premise.
You have a good point, but I would have to retcon already posted information to do that.
I think for a plot in this world there are two options
Option one:Make it look like a standard fantasy world, with a standard fantasy plot line and drop enough hits so that people reading or how ever you do the story understand that eventually, likely just after the story is complete that "oh hay this is actually a tron type world and takes place with personifications of computer programs"
Say a secret agent(a worm) sneaking into a massive castle (Generic-corp) to steal some information (passwords) or a chosen one narrative where a bureaucrat (Trojan) has a secret destiny he never knew existed and gets sent on a epic adventure across the realm (internet) as he tries to fulfill his fate and destroy the evil enemy Lich (Living.Industrial.Computer.High fidelity) for his own kingdom.
Option two: be open and up front about "ya this is a fantasy world based on the internet" and just tell a fantasy story only in this strange world, it can be an excuse plot really your goal is to engage with this set of world building and get people to wonder "humm I wonder how your gonna interpret this internet thing next"

If the thing itself is already going, you could have the sort of retcon of "guy from 'real world' isn't actually from the real world", in a sort of twist.
You know what, I'm not going to retcon it away. What I am going to do is exposit at some point that real people are periodically sucked in.
To close the Fridge Horror hole, all the people still exist back in their home 'verse, it's like their consciousness split in two and one half entered but the other half kept living their normal life.
Sometimes the person is a prophesied hero but more common they're just some random person.

Snopes.com would be a private investigative service, whose goal is to uncover the facts about various stories, both old and new, then present their findings for public consumption. So I guess they would be a sort of reverse tabloid?

I was listening to some Fall Out Boy music today, and during "This Ain't A Scene It's An Arms Race" I got an idea- what if insults can physically hurt in this 'verse? It kinda makes sense, otherwise why would anyone ever feed the trolls? I've changed my idea about trolls by the way, in my new idea instead of being an Always Chaotic Evil species they used to be normal Internetlandians but gave in to the alluring idea of never being hurt by insults, instead growing stronger from them, but With Great Power Comes Great Insanity. Anyway, I'll actually update the adventure now. See ya!
I think the world should be a bit more natural. No one gets sucked into anything, it's just the way the world happens to be and no one really questions it too hard.
