- Piece of software and hardware that is able to scan every aspect of a human brain and then replicate it in digital format in the form of an AI. An extremely accurate replication will think exactly the same and thus be a second copy of the same person.

This is a signature. There are many like it, but this one is mine.Although it sounds like at least some of the new personality will be based on someone else's memories of the original. As the face you present to the world isn't always your real face, maybe that's how the new version differs from the old.
Perhaps finding some old private logs/diaries would reveal interests or beliefs that the original kept secret and so the new version no longer has? This could even (possibly) include the love interest, if he didn't confess it or if she didn't believe him.

My Gadgeteer Genius Zodiac was set to be killed off for real when it's revealed that he's a machine designed to gather information, and that his personality was fabricated to aid his mission. Like Cylons or the humanoid Autons he had no idea that he was machine until his recall programming booted up, through sheer Heroic Willpower he tries to resist his personality being erased, especially when the memories of his Love interest Rika get deleted aswell. His struggle corrupts the machines programming and he suddenly recognizes Rika as the person who issues him orders, unfortunately she pulled a Heroic Sacrifice to beat the Big Bad. He tries to find her, but because he needs an order, he looks through his corrupted, half deleted memories, and an unfortunate bit of Quote Mining results in him trying to destroy the heroes aswell. He's the Big Bad of the second arc, but i wanted it to be resolved when Rika comes back half-robotosized, and writes an AI to install in Zodiac that she made using her memories of him. He pulls a Heel–Face Turn and rejoins the team. Point is, if everyone knew that he was now an AI (including himself) and he wasn't exactly the Zodiac they knew anymore. What situations or ideas should I use for the 3rd arc that takes advantage of this?
