Well, I kind of had the points I wanted to make figured out a few days ago, but let me see if I can get my thoughts reorganized. There's a lot to go over, after all.
I wouldn't bet any money on it, but I suspect that he's attracted to you, and that's messing with his perceived straightness. You see, people like him believe two things that apply to this situation. One, they think that being trans is something you decide to do, rather than something that you can't help. Two, while they might not necessarily believe that non-heterosexual people are bad (although I'm betting he does), they do think that if they were non-heterosexual, that would be a bad thing.
With all that in mind, people like him believe that bullying/harassing trans people will make them more likely to decide to not be trans anymore.
I know this sounds really stupid, but this is how some people think, and I noticed that not just you, but many others here are unaware of that and make assumptions based on things that are obvious to you, but some others don't understand or think are false.
TL;DR: He thinks you're hot, thinks that you being a guy is something you decided to do, doesn't understand why a hot chick would decide to be a guy, and thinks that making you feel like shit for thinking you're a guy will make you not want to be a guy anymore.

One thing that applies from this that's pretty relevant right now, is this is a major reason the whole bathroom issue is happening, because these people think that if it's made near-impossible to be openly trans in public, that trans people will decide to not be trans anymore.

I'm guessing that he does, and he doesn't want to, because if he's attracted to you, and you're a guy, that would make him gay.
