  • Deleted Scene: The episode actually does have a full 22 minute cut containing multiple deleted scenes that weren't in the final. Some of these were animated and included on the season 17 DVD.
    • Lisa fails a bomb-disarming exhibit.
    • Comic Book Guy mocks a gladiator's armor and gets trapped under the statue. When a museum worker tries to cut him free, he makes fun of the knife as well, and the worker leaves him there.
      Comic Book Guy: I, uh, I deserve everything that's happened to me.
    • The nunchucks display in the 3D theater leads to metal bars hitting everything in the crotch, which Homer still thinks is better than looking at paintings.
    • Homer gets seduced by a French guillotine.
    • When Sideshow Mel protests against "man and monkey" being on equal footing, Mr. Teeny protests, to which Mel replies "I don't care if you have a producer credit!"
    • Agnes Skinner is the only one attending church, leaving because she mistook it for the bus station.
    • Ned and Lovejoy visit Mayor Quimby in the middle of his dinner to get him to pass the law on evolution.
    • The anti-evolution video is even more exaggerated and biased, including a very critical look on science being portrayed by a Mad Scientist character.
    • Ned and his sons celebrate their victory by listening to Christian Rock. When Todd says he heard there's a type of rock that isn't Christian, Ned threatens to take away his PrayStation console, which Todd plays in a panic (the game consists of making a man pray and confess to his sins).
    • Moe appears during Lisa's speech, leaving dismissively once a fellow barfly tells him the issue is about public schools.
    • Lisa gets a mugshot after teaching non-Biblical science. Homer takes out wallet photos with mugshots of every member of the family, cooing at Maggie, "Who shot Mr. Burns?"
    • Wiggum tells Homer and Marge that Lisa will be sent to Bible camp as punishment. Homer is fine with it until he realizes parents are encouraged to visit.
  • Refitted for Sequel: A clip of the episode's opening, where Bart has his Summer Romance, was included in promos for premieres for season 14, since it was originally part of "I'm Spelling as Fast as I Can". The scene went unused, but was re-inserted here. You can also see the art style changing when Lisa walks in saying what she wants to do over the summer, since this is the start of the original material.
  • What Could Have Been: The production staff wanted to have the classic Mission: Impossible theme music accompany Nelson's Latex Perfection moments and the ensuing puzzle-piece transitions, but they were unable to secure the rights, and so they instead used Alf Clausen's usual The Pink Panther-esque "sneaking around" Leitmotif.
