- Adaptational Intelligence: As a result of Twilight’s influence, Qwark slowly becomes more observant and Genre Savvy to the point that Nefarious himself is stumped.
- Adaptation Relationship Overhaul: Unlike Into the Nexus, Ratchet converses with Vendra constantly before the latter breaks out to the point her redemption and later romance with the former is made believable.
- Broken Pedestal: Twilight, who owned a plushie of Captain Qwark at the start of the story, took his betrayal incredibly hard.
- Dating Catwoman: Twilight Sparkle and Nefarious, Ratchet and Vendra.

- Family of Choice: By the end of Size Matters, Twilight and Qwark start referring to each other as sister and brother with Ratchet and Clank as the respective “dad” and “mom” of their family.
- Go-Karting with Bowser: After the events of All-4-One, Twilight, as Vice President of the Solana, Bogon, and Polaris Galaxies, stages a friendly competition between Galactic President Qwark and Doctor Nefarious which became quite popular.
- Gone Horribly Right: In-between the events of A Crack in Time and All-4-One, Stuart Zurgo uses his hacking skills to result in Qwark becoming the Galactic President of the Solana, Bogon, and Polaris Galaxies as a plan to humiliate him in front of the known universe. However, with Twilight as his Vice President, Qwark not only remains President throughout the rest of the story, but is proven to be quite popular and competent as well.
- Morality Pet: During Going Commando, it is revealed that for all of the selfishness behind Qwark’s master plan, he genuinely wanted Twilight to look up to him as a hero again.
- Named by the Adaptation: Ratchet is given the surname “Gyro” after the Gyro Cycle his father invented.
- Polyamory: As the story goes on, Angela Cross, Sasha Phyronix, Talwyn Apogee, and Vendra Prog all become romantically involved with Ratchet.
- Promoted to Love Interest: Angela Cross and Vendra Prog to Ratchet.
- Shipper on Deck: As Into the Nexus comes along, Twilight wants Ratchet and Vendra to hook up.
- Spared by the Adaptation: Thanks to Twilight’s magic, the planets that the Blarg extracted parts from were restored at the end of the first adventure, which is only one example.
