Every Ruby thus seen on screen (save for the one in Garnet) is a BloodKnight to one degree or another, and the Gems don't need air to survive. This might have been a way to ensure that either a) the pilot didn't get out and try to beat up the enemy alongside her sisters, b) the pilot stayed in place in case of space deployments (invading hostile space stations), or c) ensuring that the pilot stayed in place to guide the ship, even in rough maneuvers (the Rubies themselves lampshaded their expendability earlier, so having someone able to bring back a valuable spaceship even if the other gem's didn't come back might be valuable).
