* BaseBreaker: Aside from the one with a folder devoted to it, there's the Douse Drive Genesect, who is either considered one of the cuter and more interesting characters in the movie, or [[{{Narm}} a subject of mockery]]. [[FountainOfMemes: Said mockery is pretty common on message boards.]] Ironically, the Drives in the games initially received the opposite reception - the Douse Drive was the only one of the four that wasn't made redundant by other moves that Genesect learns, so it's the only one whose existence was considered slightly justified (the damage of Techno Blast has since been increased, so this no longer strictly true).

** While not ''quite'' as bad as Mewtwo, the Genesect species' depiction in this movie also gets some flak. A few fans wanted to see Genesect as a SingleSpecimenSpecies (as it is in the games) and as a true villain due to its connection to Team Plasma, possibly serving as (the old) Mewtwo's new ArchEnemy.

* Asspull: The entire existence of a second Mewtwo can be seen as this, especially since while we saw the original Mewtwo's creators having a motivation for why they did the project (and an insight on how difficult it was to create even ''one'' clone of Mew, plus some [[TearJerker pretty deep pathos to both Mewtwo and Dr. Fuji]]), the creators of this Mewtwo [[FlatCharacter have no character to them]], nor a scrap of anything resembling an explanation for how they were able to procure Mew DNA[[note]]Established to be one of the rarest Pokémon in the world in prior material[[/note]], how they were able to create a Mewtwo physically identical to the original[[note]]Despite them seemingly not knowing about there being a Mewtwo in existence already[[/note]], nor even ''why'' they made Mewtwo to begin with.

* Asspull: All things considered, [[spoiler:it doesn't take much for the Red Genesect to pull a HeelFaceTurn and mellow out - just seeing the Earth and a sappy speech from Mewtwo about how everyone is their friend. * RescuedFromTheScrappyHeap: In a meta sense. While one of the biggest criticisms of this Mewtwo was her potential to {{Retcon}} the original Mewtwo and effectively replace him within the franchise, the original Mewtwo's return to the fourth ''VideoGame/SuperSmashBros'' game helped quell some of these fears and calmed down much of the backlash towards this new Mewtwo, if not completely.

Giving it Mega Mewtwo Y as its Final Smash had a similar effect towards the form in general, which was previously [[NeverLiveItDown best known for being this Mewtwo's alternate form]].

* SoOkayItsAverage: It's not the worst Pokémon movie by any stretch (except [[SeriousBusiness if you]] ''[[SeriousBusiness really]]'' [[SeriousBusiness despise the original Mewtwo]]), but it's generally seen as not quite living up to the fans' expectations or [[Anime/PokemonTheFirstMovie the original movie's]] reputation.

* TheyJustDidntCare: Mewtwo gets complaints of this type. Fans complain about how her backstory is simply a copy of the old Mewtwo's rather than something unique and interesting, how no explanation was ever given (in-universe or in RealLife) for why she was used over the old Mewtwo and has nothing to do with him, and [[ArsonMurderAndJaywalking how her Mega Evolution is just like a forme change rather than being closer to the games]].[[note]]''Anime/PokemonOrigins'' and later anime episodes ''would'' give us a more accurate version of Mega Evolution.[[/note]]

* ColbertBump: Indie actress Miriam Pultro voices Mewtwo in the dub of this movie. Ironically, this movie and the whole controversy surrounding it helped raise awareness of Pultro and her other work, and consequently gained her a small following for being OneOfUs and for taking the whole Mewtwo controversy with grace - which is much more than can be said for the Mewtwo character she voices.
