** Because of how Mewtwo was handled, this movie was also seen as the epitome of the anime refusing to acknowledge its past and adhere to any sort of canon beyond a superficial level. Subsequent anime episodes and movies would include more nods to the past, culminating in Misty and Brock reappearing for a two-parter in the ''Sun and Moon'' series. When ''Anime/PokemonIChooseYou'' was released and featured many story alterations and character replacements, it was outright stated to be an AlternateContinuity, presumably to avoid a repeat of this movie's controversy.

* UnexpectedCharacter: Something of a double-whammy -- while some hoped Mewtwo would come back in a Genesect movie, given the similarities between the two, most assumed it unlikely since [[LongBusTrip he'd been gone for so long]]. Many a pleasant surprise was had when Mewtwo ''did'' make a comeback... until it was revealed as a completely new, yet {{suspiciously similar|Substitute}}, specimen of the same species. Nobody expected ''that'' at all on the grounds of such a thing [[ContrivedCoincidence making no sense]].

* TaintedByThePreview: Let's just say everything went downhill for this movie when Mewtwo's voice was first heard in a trailer as female. Even though there were people saying that the whole thing could be explained/redeemed somehow (neither of which has happened yet), the fanbase's overall feeling was a mix of anger and confusion.

Outside of a very brief cameo in the first ''Mega Evolution'' special's intro, neither Mega Mewtwo appeared in the ''XY'' series.

** Some like the rest of the Genesect Army for making action sequences more dynamic and numerous, and for displaying the different Techno Blast types. Others regard them as [[FlatCharacter one-note cardboard]] who aren't necessary when much of the focus is on the Red and Douse Drive Genesect, and argue that having just those two (with the ability to switch Drives) would've worked just as well. Others also dislike them for going against Genesect's status as a SingleSpecimenSpecies in the games (though since the species never appeared in the animé beforehand, they get less backlash than Mewtwo).

* LostAesop: The movie can't seem to decide on what it wants to say; while much of the story seems to focus on Genesect and Mewtwo trying to find their place in the world, it also seems to repeat ''Anime/PokemonTheFirstMovie'''s message of "all life is equal", and out of nowhere near the end, it seems to be "Everyone is your friend"; something that the final ten minutes gets pretty {{anvilicious}} about. [[BrokenAesop Also, does that]] ''[[BrokenAesop include]]'' [[BrokenAesop those who want to exploit others for their own benefit (as happened to the both of them by their creators)?]]



* ShipTease: The scene with the feminine Mewtwo and the masculine Red Genesect [[spoiler:above the Earth, and the latter later saving the former as they fall]], has some romantic undertones.
