As they fall, the make peace with the fact their dying for the great good and tightly embrace each other before the hit the water. The "Gotta Catch 'em All" slogan was coined by Norman Grossfeld, who famously knows roughly as much about Pokemon as the average person knows about nuclear fission. Battling is really the main focus of the games, rather than collecting (given that all you get for completing your Pokedex is a diploma).
** Also, Pokemon appear to kind of ''like'' the Poke Balls for some reason - probably because it makes them feel secure or something. The Legendary Birds were being confined in giant, cramped looking cages that were ''[[ElectricTorture electrocuting]]'' them to keep them contained and were noticeably struggling and screeching with what we can assume is pain.
** As an amusing side note, the chief who recites the prophecy warning about disturbing the legendaries is named Tobias in the closed-captioning. The same name as a later trainer whose act of capturing and using legendaries in battle opened the subject to debate again.

That information, in the original release, was not stated in the film itself: Rather, it was stated in an information pamphlet that also revealed that Lawrence III was an orphan, and the name of that airship of his.
