The fridge page for Persona 4 says that the power level of the protagonists depends on their real life personas; that's why the later characters come out with stronger Personas. It's not as likely with P 3's protagonists, because it's doubtful that Ken, at his age, could have as strong a persona as the others. Perhaps it has to do with their shadows instead, since they're the same thing. The worse they feel about it, the stronger their shadows and personas get. This is not the only factor; training also comes in.
* Minato, Junpei, and Yukari all start at or around the same level. Minato and Yukari both deal with dead parents, and Junpei and Yukari deal with neglect.
* Akihiko and Mitsuru have been fighting for much longer, but Mitsuru has more pressure on her because of her guilt that it's her family's fault that the Dark Hour exists.
* Aigis doesn't really have issues at the start, so she's stronger because she was made as a weapon.
* Ken has his mother's death and is seeking revenge.

''Persona 3'' has all sorts of religious symbolism, but let's take away the allegory and instead treat it all like literal history. Two thousand years ago, the world reached a point of despair that began Nyx's summoning, and a group of persona users, including their leader who also used the persona Messiah, fought to stop it. Eventually Nyx awakened, and people all over the world were pulled into the Dark Hour just as they were in P3, resulting in the story that darkness descended upon the world. The hero ascended and confronted Nyx, and used the Great Seal. Having made a promise to meet his friends again in three days, he returned from the battle with Nyx and seemed to have come back from the dead. But the Great Seal caught up with him and he died again, which his followers took as an ascension to Heaven. His name was [[spoiler: Jesus]] and, while the story of the last battle with Nyx got mixed up over the centuries, his soul protected the seal until the Kirijo Group started the mess all over again. That's right, [[EveryoneIsJesusInPurgatory everyone is Minato in the Abyss of Time]]!

As part of SSVD, Shinjiro changed his appearance and was given a new name, Willard H. Wright. But similar to his action in the Past, he quit SSVD just as he quit SEES, but the reason he quit SSVD is because of their brutal standards.

This more or less just makes it a more effective gun. Margaret also seems to be well aware of the Protagonist beforehand, so it's possible she knows of their existence through either Elizabeth or Theodore and could have gone back in time to set up a challenge with him/her. Margaret says that attendants in the Velvet Room are not bound by time, making it likely that they can travel backwards through it as well. If the existence of the Female Protagonist is part of grander scheme, it may have something to do with the Seal, reversing the deaths of two important characters, or something that will be examined in Persona 5]]. I'm just saying, Philemon's butterfly motif and how this reality he watches over is influenced by a "butterfly effect" can't just be a coincidence.

There are different universes and Nyx can travel to all dimensions, in other words, only one seal for Nyx is needed. Because we know Makoto becomes the seal thanks to the Answer, FeMC doesn't turn into one, allowing her to continue live her life with her friends.

Persona 4 brings in the idea of a shadow self which, through acceptance, becomes your Persona. The reason these shadows are never seen in Persona 3 is because through use of the Evokers, the cast is symbolically accepting and facing that this is a part of themselves. We are never really informed of the protagonist's life between the incident 10 years ago and when the game begins, but the loss of his parents could have led to many reasons to support this. Yukari lost her father and doesn't get along with her mother, and is shown displaying a distrust of the world at large. This isolation could also lead to wanting to die. Junpei's homelife is also unpleasant, and his feeling of inadequacy is shown a lot in the beginning of the game. Akihiko and Shinjiro are orphans, and combined with the loss of Miki, could wish to be dead as well. Mitsuru has a ton of pressure to live up to her family, and to live with what her family has done. Fuuka directly says her parents pressure her, and was being bullied in an extreme way before her persona awakening. Ken's loss of his mother could also lead to this. Koromaru's caretaker dies, leaving him is a similar situation, but being unable to use a gun evoker would conflict with this theory. Aigis could be and exception as well, but could be programmed with a suicidal personality. The memebers of Strega were both altered via drugs and have to deal with the consequences of this tampering, leaving mental issues aplenty, and would likely fit this theory best.
