The story revolves around the MART team led by Meguru Daimon with her mecha Grafdin and assisted with four fellow MART pilots, Sakimi Kanmaki, Yunna Dowson, Linaria Quo, Maiko Koutari, riding customized Merafdin units. During an investigation in Antarctica, they came across a humongous ship named Eltsard and along with it, a mysterious sentient giant/cyborg known as Didarion, and it also attracted similar beings named Angilon and Mabilon. During the crossfire, a portal opens up, separating Meguru with her other teammates, leaving her with just one, and stumbling upon one of the many parallel worlds present, where they came across Didarion's human form, an amnesiac boy called Dido. From there, Meguru must work with Dido to uncover his mysterious past, reunite with her friends and find out why Angilon and Mabilon are really hot on Didarion's trails.

* CuttingTheKnot: [[Anime/AldnoahZERO Trillram]] is defeated for the first time the same way he was in his series, by exploiting an unprotected spot in his barrier. For the second battle, Inaho just has [[Anime/MobileSuitGundamWingEndlessWaltz Heero]] blast him with a full power shot of the Buster Rifle. The beam is so huge, it can cover Trillram's entire machine, meaning it ''will'' hit the unprotected spots.

** The prototype version of Great Mazinger, who's playable in the previous games before getting replaced by its final counterpart [[spoiler:Shin Great Mazinger]]. In this game however, it only appears at the beginning of Chapter 1: Part 3 as an NPC unit and gets barely damaged by the combined force of [[Anime/{{Mazinkaiser}} Mechanical Beasts]] and [[Anime/CombattlerV Campbellians]].

** [[Anime/MobileSuitGundamSEEDDestiny Sato]] was never engaged, as he and his troops died when their mobile suit [[Anime/MobileSuitGundamSEED GINN]] exploded due to the heat during Junius Seven drop.

* TheUnfought: Unlike in their home series, [[Anime/MobileSuitGundamIronBloodedOrphans Naze Turbine and his women]] are never fought in the game, and their fight is interrupted by [[Anime/BlueCometSPTLayzner Gosterro and his SPT troops]] who stealing in their place instead.

** The [[spoiler:Shin]] Great Mazinger itself who only appears in the last few episodes of the OVA. Here, however, it appears at near end of the Chapter 1: Part 3 (right just before getting Mazinkaiser who late appears in Chapter 1: Part 10) where it got obtained by Dr. Hell and his Underground Empire force, but seized by Tatsuya with the help of Koji to pull out Baron Ashura's Brain Condor.

* AscendedExtra: Both Inko Amifumi and Yuki Kaizuka are got far longer than other ''Anime/AldnoahZERO'' cast after the former two, along with Inaho and the most of World 5 playable cast, were transported to the World 1 at the start of Chapter 1: Part 4, and having them spend amount of their time with Ra Cailum before finding one of the gates that had led to return to their world.

* BackToBackBadasses: As OriginalGeneration {{Mooks}} bombard the protagonist mecha ([[ImperialStormtrooperMarksmanshipAcademy or at least try to]]), two of them (the [[Anime/MobileSuitGundamIronBloodedOrphans Barbatos]] and [[Anime/ValvraveTheLiberator Valvrave I]]) spin around together then break off to [[CleanCut slice]] enemies with their {{katanas|AreJustBetter}}.

* GameplayAndStorySegregation: During Shinn and the Force Impulse Gundam's debut stage, the player can deploy their other units to assist. What makes this odd is that, not only was the party nowhere near Shinn's location at the time, but the following stage shows that he likely wouldn't have accepted their help so easily, as Divine Doers were labeled as dangerous.

** The plotline of ''Anime/AuraBattlerDunbine'' in this game starts with the mini-arc were Show and Garalia are sent to Upper Earth, except Show is already with the Billbine, which he obtained muc later in the series.

* AdaptationalEarlyAppearance: The [[spoiler:Shin]] Great Mazinger itself who only appears in the last few episodes of the OVA. Out of the OriginalGeneration, only Dido and Meguru have SSR skills, while the supporting Grafdin pilots max out at the SR-level. That was during the initial build, over time, Creator/BandaiNamcoEntertainment have started giving out SSR skills to non-protagonists ([[Anime/{{Mazinkaiser}} Tetsuya Tsurugi]], [[Anime/RebuildOfEvangelion Rei Ayanami and Asuka Langley Shikinami]], [[LightNovel/FullMetalPanic Melissa Mao]], for instance), the first amongst the aforementioned supporting Grafdin pilots being Yunna Dowson.

** A handful of ''[[Anime/MobileSuitGundamSEED SEED]]'' characters, including the three M1 Astray test pilots (Asagi, Juri and Mayura) and the Biological CPU trio (Orga, Shani and Clotho) are not present in the game.

** Both 2nd and 3rd Forms for [[Anime/MobileSuitGundamIronBloodedOrphans Barbatos]] are skipped in ''DD''. Instead, Yukinojo found some parts for Barbatos that Maruba left them behind while he was making his getaway, and which allow Yukinojo to upgrade its 1st Form straight into 4th Form. Likewise, the 5th Form is also skipped in favor of the 6th Form instead.[[note]]With the 5th Form Ground Type only mentioned in Barbatos 6th Form's Profile.[[/note]]
