* Shun falls in love with a mysterious girl who reminds him of his mother, who was famous for playing the flute. Unfortunately, the girl ended up being a rogue Nezirejian creation. A mere gynoid named Number 167. [[spoiler: 167 ends up sacrificing her life for Shun, playing her flute to nullify Neo Bat Nezire's powers long enough for the Megarangers to get an opening. Gravely damaged by Neo Bat Nezire's killer soundwaves, [[TakingYouWithMe 167 bids Shun goodbye and runs at Neo Bat Nezire to self-destruct and take him with her...]] and she doesn't even reach the monster before she explodes. Shun's reaction... it's painful. [[CurbStompBattle He proceeds to point-blank the monster with his Mega Sniper, subjecting the bastard who took her from him to excruciating pain.]] He did ''not'' care that 167 was an android. He really cared for her.]] The episode ends with Miku breaking down in tears for him, completely at a loss on what to do to make him feel better.

* The Megarangers learn that they are going to die, thanks to Poison Moth Nezire's incurable toxic dust. Shun can't become a graphic designer like he wanted, Kenta won't be able to play games with his younger friend, Takeshi, anymore. But the saddest is that Miku won't be able to become a bride. And as the episode continues, Kouichirou and Chisato, who are desperately searching for a cure, have their confidence in surviving wittled down to nothing, beginning to think that they should follow Kenta, Shun and Miku in living their last day out with no regrets. Kouichirou is even seen shedding tears over a photo of him and his family. The majority of the episode is full of despair and the feeling that there is no hope left for our heroes, or their friends. [[spoiler:Thankfully, they get the antidote and survive.]]

* Miku not wanting to participate in the fight against Toad Nezire because his Reverse Growth Gun will change her back to her normal self. [[IHatePastMe She wants to stay as Super Miku, not the clumsy, trouble-causing normal Miku.]] This is reinforced by how much her friends praised her when she bested Toad Nezire earlier that episode, and showed how powerful and intelligent she was after gaining his powers. Despite the fact that the growth formula she was hit with could kill her, she wants to be the smart, graceful, awesome Miku that she is now. [[spoiler:She eventually comes around, however, and comes back to normal.]]

* [[spoiler:Guirail's debut appearance has him kidnapping Takeshi, Kenta's younger friend from the arcade, and switching him out for a Kunekune Soldier about to be on the receiving end of a punch from Mega Red. To the Red Ranger's horror, he hospitalizes Takeshi with a single punch to the face, leaving him comatose.]] Kenta is so griefstricken by what he's done that he believes that morphing into Mega Red again would potentially result in more people getting accidentally hurt. And he fears that when Takeshi wakes up, he'll hate his Mega Red persona. He's put at the point where he tries to vow never to become Mega Red again. [[spoiler:He doesn't stick to it, thankfully.]]

* Kenta finds a Nezirejian egg, which he hatches into a cute little anglerfish creature he names Komutan. He decides to raise him as his own, and even after he grows into an adult-sized kid, he's still willing to raise him. But he refuses to let INET know about him, believing he can protect him all on his own. [[spoiler:He can't.]]

* [[spoiler:Komutan, once free watches in horror as Anglerfish Nezire kicks Kenta while he's down, furious about losing the person he sees not as a brother, but as a ''means of more power.'' But it doesn't stop Komutan from attacking his evil brother, desperate to get Anglerfish Nezire to stop. Then after being thrown on the ground twice, Komutan finally decides to stop messing around and hits Anglerfish Nezire with a powerful attack! But then comes perhaps one of the biggest heartbreakers of the series...]]

** Out of all the Nezire Beasts the group has confronted, not even ''Poison Moth Nezire'' could hold a candle to such a callous, power-obsessed, unfeeling ''bastard'' like Anglerfish Nezire. [[spoiler:[[CainAndAbel And if murdering Komutan wasn't enough,]] ''[[SpeakIllOfTheDead he laughs about it.]]'' He is so unmoved by his brother dying to protect a weakling human that he starts ''laughing'' about what in a Nezire's eyes would be a SenselessSacrifice. And the rage in Kenta's eyes afterwards is very understandable, [[NoHoldsBarredBeatdown as is what he does to the monster next]].]]

* A major misunderstanding regarding Chisato and her grandmother. When a Nezire Reaction results in her friends running off to stop the trouble, Chisato is trying to get her grandma to safety. Granny doesn't understand why Chisato is seemingly abandoning her friends to get her to safety (the reason due to Chisato trying to keep her SecretIdentity from everyone), and Chisato angrily states to her that [[PoorCommunicationKills she can't help them with her elder relative around]]. Grandma is offended by this and slaps Chisato, hurt that Chisato thinks she's in the way. In a fit of exasperation towards her grandma, Chisato takes advantage of a passerby police officer to try and get her to safety while she runs off to try and help her friends. [[spoiler: Thankfully, they make up when her grandma pulls a BigDamnHeroes moment a few minutes later.]]

** Guirail hospitalizes Shougo with a blast just because he's ''there.'' After Guirail is forced to retreat [[spoiler: due to what is happening to his body]], the heroes are left griefstricken, and begin doubting their chances to protect Earth if they were unable to stop Guirail, much less protect their friend.

** Shougo gives them the program, reminding the Megarangers that Super Galaxy Mega was created for the purpose of battle, and that it's meant to fight. This gives the Megarangers the confidence to use the untested Big Bang Attack, and see if it will allow them to win at last. Good news: Super Galaxy Mega survives using the attack. [[AllForNothing Bad news: it fails to kill Guirail.]] [[FromBadToWorse And then Guirail spawns another monster...]] [[spoiler: They manage to turn the tide next episode, but...]]

* Galaxy Mega is wrecked ''horrifically'' by the mutated Guirail, [[ImpaledWithExtremePrejudice suffering a jagged shard of metal being jammed through its abdomen]], and being blasted and slashed over and over. Every time Guirail hits Galaxy Mega, its crew is getting injured or worse. Shougo does his best to keep Galaxy Mega functioning, but try as he might, his creation is unable to withstand the barrage of raw power. Shougo ultimately falls unconscious in the cockpit as Galaxy Mega collapses indefinitely from the onslaught, and is left at Guirail's mercy. [[spoiler:What would've happened if Mega Voyager had not arrived in time to intervene...]]

* [[spoiler:Yuusaku comes to the fight anyways, and Mantis Nezilar goes after him as predicted. Once again, Mantis Nezilar outclasses him in every way, and then locks two bomb scythes around his arms, lifting him into the air and telling them that they are bombs. They will go off the second 2 minutes and 30 seconds are up, which will be the time that Mega Silver becomes Yuusaku again, and the bombs detonate. There's a heartrending moment where there's 10 seconds away from the bombs going off, and the Megarangers fight past Mantis Nezilar's Kunekune Soldiers to save him, begging for Mantis Nezilar to let their friend go. They don't make it in time to save him.]]

** This is eapecially hard on Kubota, who begs the man in front of him to wake up and come to his senses, but Hinelar claims he already has, having embraced his Nezirejian identity. Kubota refuses to believe how his former colleague has fallen so abysmally far.

Before dying, she admits to who is now revealed to be her father that she wanted to be beside him forever... and then she collapses, and explodes before his eyes.]]

In some ways, the entire story has a DownerEnding after the fact, even though the Megarangers defeated Dr. Hinelar / Samejima and the Nezirejia for good.]]

* Episode 34... hurts pretty bad, given the plan of the second Psycho-Nezilar, Porcupine Nezilar. He poses as a coach for the soccer team that Shinji Endou, Kouichirou's little brother, attends; therefore, he brainwashes the kids into being "human weapons", getting them to kick his soccer balls, which serve as deadly bombs. Shinji misses the day of practice when Porcupine Nezilar reveals himself to brainwash the children, due to wanting to practice with his big bro. Unfortunately, Porcupine Nezilar's reveal caused a Nezire Reaction that Kouichirou had to go investigate with the other Megarangers. By the time they arrived, Porcupine Nezilar had already brainwashed the kids at the soccer field and sent them away, before personally hunting down and brainwashing Shinji. One thinks that Shinji's brainwashing could've easily been avoided if Kouichirou had gone to practice with his little brother, like his friends said he should.

* Episode 35 has Kenta and Miku listening in on Yuusaku talking to a doctor about "limited time", and they believe he's going to die. Both of them are extremely distraught, and are even more so when Yuusaku catches them and tells them not to tell the others. This is reinforced by his strange attitude around Dr. Kubota, as he acts as though he''s fine when he possibly isn't.
** Then, his fight against [[MonsterOfTheWeek Mantis Nezilar]] goes less than well. He gets knocked around by the mantis cyborg, and his [[FinishingMove Blazer Impact]] fails to destroy the machine. Mantis Nezilar then declares that he "knows Mega Silver's weakness", and teleports away. The other Megarangers note his subpar performance... [[WhatTheHellHero and suddenly, Kenta and Miku get defensive.]]

** It gets to the point where, after Yuusaku is weirded out by their attempts at affection, Miku starts to cry TenderTears, to which Kenta gets on her for, but he himself can't stop himself from crying. Miku decides to offer him a charm of protection, but can't even give it to him because they receive a Nezire Reaction about Mantis Nezilar's return. When Yuusaku comments on how it'll all be over soon, Kenta and Miku get so upset that they seize Yuusaku and bar him in an adjacent room, begging him to stay while they go handle the Nezirejia. Maybe an overreaction on their part, but it's obvious that they don't want him to go.

* Episode 36 has Deputy Director Kijima of INET deciding to relieve Yuusaku of his Keitaizer, under the pretense that he is an unapproved Megaranger, and that his business was concluded a long while after the Space Mega Project was completed, and Mega Voyager was finished. Outraged, the core Megarangers jump to his defense, saying that he's one of them and that if he quits, they quit. They even choose to remove their Digitizers and give up their Megaranger status, but Yuusaku stops them. He hands over his Keitaizer for their sakes, deciding that it's more important for his friends to continue their duties as Earth's defenders than boycott because Yuusaku can't join them. Doubles as a heartwarming moment, showing how much the core gang cares for their SixthRanger, and vice versa.

** Condor Nezilar puts out an ultimatum: [[SadisticChoice INET exchanges Yuusaku for the Mega Voyager, or Yuusaku dies]]. Kijima, [[UngratefulBastard despite being alive due to Yuusaku stepping in for him, is against any notion of Mega Voyager being sacrificed to the enemy]]. He even makes his point by putting the Mega Ship on lockdown and keeping the Megarangers inside the base ship, asking the Megarangers if they're so willing to sacrifice their greatest weapon against the Nezirejia for one man's safety. The Megarangers, however, care too much for Yuusaku to just let him go, showing how willing they are to give up their greatest weapon for their friend.
* Episode 38 has Kubota coming to the Megarangers personally to inform them about how the Nezirangers are tracking them through the sound made by their Digitizers. Worried that the Nezirangers will take advantage of this to kill the Megarangers before they have a chance to morph, he asks his charges to sit this fight out. Kenta is very much against it since Yasuda, one of his friends at school, was assaulted by Nezi Black because of his PDA device making the same sound as the Digitizer. But Kubota begs him not to gamble his life, even going so far as to say he hates having to had recruited [[ChildSoldier a group of teenagers to fight a force that endangers the world,]] and would hate to have their lifes end because of him.
* Episode 49. [[spoiler:Hinelar succeeds in exposing the Megaranger's true identities, causing them to be expelled. All of them lose the will to fight the Nezirejia anymore.]]
