That's really not a comparable thing. Courtney lied to Pat about stealing the JSA stuff back before the story really took off and the two went through the trials that made them bond and the lie itself only lasted a short while, whereas Pat had been lying to her for several weeks about not knowing how the JSA beat Eclipso (as well as other bits of information she'd found out beforehand), and did so now, after they had spent months as a team/father-daughter duo and gone through enough that he should trust her. The problem isn't even just that Pat lied -he'd done it several times already recently- but that he kept the lie going even after Courtney confessed her own about how Yolanda killed Brainwave, when him telling the truth would have significantly helped relieve Yolanda's guilt and mental anguish, and that he made Barbara lie too, which not only showed to Courtney he didn't trust her as much as Barb but it also hurt her trust in her own mother. There had been several 'no more lies' moments earlier this season, which makes this reveal much more bitter.

* {{Hypocrite}}: Courtney spends most of the episode angry at Pat for withholding information about Eclipso's first defeat and the damage it caused i.e. Yolanda leaving the team, Rick being in jail. However, she conveniently forgets how, in Season 1, she went behind Pat's back to recruit them and Beth in the first place, after Pat expressly forbade her from doing so, stole JSA artifacts in the process without looping him in, and put all of their lives in danger on what would have been a SuicideMission had Pat not intervened at the last moment. Given the amount of tension already between them, however, it's probably just as well that Pat was too guilt-ridden to call her out on this.
