Suddenly, her abrupt disappearance makes a lot more sense - despite essentially befriending Reimu and being Marisa's ParentalSubstitute/mentor, she was still too dangerous to leave free and active, meaning she might have gotten exterminated in a more permanent fashion before she could become a threat. Given Reimu never really took her seriously, and Marisa likely idolized her, it's very likely either Yukari, Kasen, or some other high-ranked youkai had this done.
