* Jellien Pearl's behavior seems strange at first glance. After spending the entire level sleepwalking, she suddenly wakes up out of nowhere as soon as you grab the mayo minigun and she then hides in the kitchen, before coming out to ambush you when you go to leave. However, it's entirely possible that the mechanic of her waking up often throughout the level isn't just a case of GameplayStorySegregation; Pearl actually does hear Mr.Krabs' movement and actions, causing her to wake up often and look around. And by the time she does wake up for real, she probably comes to the realization that the noise she was hearing was actually an intruder.
** Additionally, it's very likely that Mr.Krabs had told Pearl about the Jelliens and about the mayo minigun he had stored in the basement. Jellien Pearl, being able to remember that, decided to plan a surprise and attempt to ambush him.

** Also, combined with FridgeHorror, it's possible that the Pinkie mysterously disappears because it was the one accidentally woke up Jellien Pearl, and it got killed in response.

** This does additionally explain why Dirty Bubble suddenly killed the clones. Even though the Jelliens didn't see them as life forms to clone, they would've certainly turned on all of the other villains the moment they were freed.

* It seems a bit random for Big Lenny to just invade Squidward's home during the migration season, until you realize that he likely followed the same shortcut that Patrick had found to Jellyfish Fields in the tutorial. And if we're to assume he was also looking to hide from the Jelliens, Squidward's home would be the best place to lay low considering it's far bigger than the other two homes and there's plenty of rooms/areas to hide if any Jelliens do come knocking.

Plus, all the windows in the home means that if things did get bad, Lenny could easily flee from the Jelliens.

* Dennis claiming that he doesn't know Patrick seems a bit strange at first glance considering that he's met him and tried to kill him before in the [=SpongeBob=] movie, not to mention that Plankton would've likely gave him information on [=SpongeBob=] and Patrick in the movie. However this is perfect {{Foreshadowing}} that this guy isn't the real Dennis.

* It's initially weird that Jellien Mermaid Man and Barnacle Boy were willing to work alongside Man Ray and Dirty Bubble, however this actually does make sense. Considering Man Ray's AmbiguouslyHuman nature and that Dirty Bubble is... Well, a bubble, perhaps the Jelliens just didn't even see them as people to clone.

* The Jellien guards and store workers in the Barg N'Mart constantly being suspicious of you while everyone else isn't random and actually makes a lot of sense. Excluding that most Jelliens are dumb as zombies, regular shoppers are also pretty busy and less likely to pay attention to their surroundings unlike the cops and store workers who are always watching the customers. Add in the fact that [=SpongeBob=] is trying to hide everything he puts in his basket, and the guards and employees would be in the right to think something is off about him.
